  1. The Protein Ontology: A Structured Representation of Protein Forms and Complexes.Darren Natale, Cecilia N. Arighi, Winona C. Barker, Judith A. Blake, Carol J. Bult, Michael Caudy, Harold J. Drabkin, Peter D’Eustachio, Alexei V. Evsikov, Hongzhan Huang, Jules Nchoutmboube, Natalia V. Roberts, Barry Smith, Jian Zhang & Cathy H. Wu - 2011 - Nucleic Acids Research 39 (1):D539-D545.
The Protein Ontology (PRO) provides a formal, logically-based classification of specific protein classes including structured representations of protein isoforms, variants and modified forms. Initially focused on proteins found in human, mouse and Escherichia coli, PRO now includes representations of protein complexes. The PRO Consortium works in concert with the developers of other biomedical ontologies and protein knowledge bases to provide the ability to formally organize and integrate representations of precise protein forms so as to enhance accessibility to results of protein (...)

Protein-Centric Connection of Biomedical Knowledge: Protein Ontology Research and Annotation Tools.Cecilia N. Arighi, Darren A. Natale, Judith A. Blake, Carol J. Bult, Michael Caudy, Alexander D. Diehl, Harold J. Drabkin, Peter D'Eustachio, Alexei Evsikov, Hongzhan Huang, Barry Smith & Others - 2011 - In Proceedings of the 2nd International Conference on Biomedical Ontology. Buffalo, NY: NCOR. pp. 285-287.
The Protein Ontology (PRO) web resource provides an integrative framework for protein-centric exploration and enables specific and precise annotation of proteins and protein complexes based on PRO. Functionalities include: browsing, searching and retrieving, terms, displaying selected terms in OBO or OWL format, and supporting URIs. In addition, the PRO website offers multiple ways for the user to request, submit, or modify terms and/or annotation. We will demonstrate the use of these tools for protein research and annotation.

The Representation of Protein Complexes in the Protein Ontology.Carol Bult, Harold Drabkin, Alexei Evsikov, Darren Natale, Cecilia Arighi, Natalia Roberts, Alan Ruttenberg, Peter D’Eustachio, Barry Smith, Judith Blake & Cathy Wu - 2011 - BMC Bioinformatics 12 (371):1-11.
Representing species-specific proteins and protein complexes in ontologies that are both human and machine-readable facilitates the retrieval, analysis, and interpretation of genome-scale data sets. Although existing protin-centric informatics resources provide the biomedical research community with well-curated compendia of protein sequence and structure, these resources lack formal ontological representations of the relationships among the proteins themselves. The Protein Ontology (PRO) Consortium is filling this informatics resource gap by developing ontological representations and relationships among proteins and their variants and modified forms. Because (...)

  5. Frege's Basic Law V and Cantor's Theorem.Manuel Bremer - manuscript
The following essay reconsiders the ontological and logical issues around Frege’s Basic Law (V). If focuses less on Russell’s Paradox, as most treatments of Frege’s Grundgesetze der Arithmetik (GGA)1 do, but rather on the relation between Frege’s Basic Law (V) and Cantor’s Theorem (CT). So for the most part the inconsistency of Naïve Comprehension (in the context of standard Second Order Logic) will not concern us, but rather the ontological issues central to the conflict between (BLV) and (CT). These ontological (...)

The study delves into the foreign policy plans of Alexei Navalny, the Russian politician who is currently commonly regarded as the most prominent opposition leader and the sole plausible alternative to Vladimir Putin. Drawing on his interviews, public speeches, media publications and electoral manifestos, the author analyses his foreign policy views alongside three topics, that is, Russia’s policies towards disputed lands and states in the post-Soviet area (Crimea, Donbas, Abkhazia, South Ossetia, Transnistria), the country’s foreign policy orientation and priorities (...)

The euthanasia literature typically discusses the difference between “active” and “passive” means of ending a patient’s life. Physician-assisted suicide differs from both active and passive forms of euthanasia insofar as the physician does not administer the means of suicide to the patient. Instead, she merely prescribes and dispenses them to the patient and lets the patient “do the rest” – if and when the patient chooses. One supposed advantage of this process is that it maximizes the patient’s autonomy with respect (...)

Centre and Periphery in the Historiography of Philosophy: Peter Olivi and Medieval Psychology The paper inquiries into the (historiographical) question what does it mean to be a “marginal thinker” in the context of the medieval philosophy. The question is investigated on the example of Franciscan philosopher and theologian Peter Olivi (1248/49–1298) and his philosophical psychology. First, a preliminary option is introduced: for a thinker, being “marginal” depends on his relation to who is considered to be canonical. Since the most famous (...)

Typologizácia morálky a mravných subjektov v etike sociálnych dôsledkov.V. Gluchman - forthcoming - Filozofia.
The analysis of moral subject in consequentialist ethics (as a kind of nonutilitaristic consequentialism) aims to show, that moral subject is of basie importance for it - regardeless to the fact, that its analysis focuses predominantly on action and its concequences. It is the moral subject, which enables the action and its consequences to be performed. So understanding the conditions of moral subjecťs action means understanding the moral subject itself. This understanding draws upon the typology of moral subjects that makes (...)

A methodological model of origin and settlement of theory-choice situations (previously tried on the theories of Einstein and Lorentz in electrodynamics) is applied to modern Theory of Gravity. The process of origin and growth of empirically-equivalent relativistic theories of gravitation is theoretically reproduced. It is argued that all of them are proposed within the two rival research programmes – (1) metric (A. Einstein et al.) and (2) nonmetric (H. Poincare et al.). Each programme aims at elimination of the cross-contradiction between (...)

[Forthcoming in Shifting Concepts: The philosophy and psychology of conceptual variability, edited with Åsa Wikforss for OUP] Words change meaning, usually in unpredictable ways. But some words’ meanings are revised intentionally. Revisionary projects are normally put forward in the service of some purpose – some serve specific goals of inquiry, and others serve ethical, political or social aims. Revisionist projects can ameliorate meanings, but they can also pervert. In this paper, I want to draw attention to the dangers of meaning (...)

The reasons for the use, in the DSM-III, of the term disorder instead of disease are considered. The analysis of these reasons clarifies the distinction between the general definition of disorder and its implicit, technical meaning which arises from concrete use in DSM disorders. The characteristics and limits of this technical meaning are discussed and contrasted to alternative definitions, (...)

In a lengthy review article, C. Anthony Anderson criticizes the approach to property theory developed in Quality and Concept (1982). That approach is first-order, type-free, and broadly Russellian. Anderson favors Alonzo Church’s higher-order, type-theoretic, broadly Fregean approach. His worries concern the way in which the theory of intensional entities is developed. It is shown that the worries can be handled within the approach developed in the book but they remain serious obstacles for the Church approach. The discussion focuses on: (1) (...)

Recent developments in neuroscience create new opportunities for understanding the human brain. The power to do good, however, is also the power to harm, so scientific advances inevitably foster as many dystopian fears as utopian hopes. For instance, neuroscience lends itself to the fear that people will be forced to reveal thoughts and feelings which they would not have chosen to reveal, and of which they may be unaware. It also lends itself to the worry that people will be encouraged (...)

The previously introduced algorithm \sqema\ computes first-order frame equivalents for modal formulae and also proves their canonicity. Here we extend \sqema\ with an additional rule based on a recursive version of Ackermann's lemma, which enables the algorithm to compute local frame equivalents of modal formulae in the extension of first-order logic with monadic least fixed-points \mffo. This computation operates by transforming input formulae into locally frame equivalent ones in the pure fragment of the hybrid mu-calculus. In particular, we prove that (...)

However, their research raised suspicions among the Athenians, who regarded it as a risk for traditional religion. Aristotle’s subtle distinction between the forms of friendship and his concept of loving friend as one’s other self propose a solution to the fundamental objection to any eudaimonian theory of slavery, namely that friendship – as basically non-moral phenomenon – is but an egoistic device of one’s happy life. Aristotelian theorems are based on his concept of analogy and on a philosophically specific notion of “self”. Since both of these are rooted in Platonism, Aristotle has toevolve them dialectically in a (...)

Radim Hladík - 2017 - Teorie Vědy / Theory of Science 39 (1):31-56.

Michal Šimůnek - 2011 - Teorie Vědy / Theory of Science 33 (4):617-642.
Recenzní stať antologie David ČENĚK – Tereza PORYBNÁ, Vizuální antropologie – kultura žitá a viděná. Pavel Mervart: Červený Kostelec 2010, 332 s., postihuje vybrané tendence, které formují postavení technických obrazů v soudobých sociálních vědách. Po základním představení antologie a jejím zařazení do kontextu diskuse o vizuálních sociálních vědách se tak článek věnuje zejména třem klíčovým tématům: kritice a návrhům na transformaci subjekt-objektového vztahu; nástupu tzv. participatorních metod; požadavkům na vytváření mimotextových reprezentací a ustavení sdílené antropologie. Stať vždy nejdříve ilustruje, jak (...)

    Popularizace Sociálních Věd V Kontextu Digitálního a Dialogického Obratu.Michal Šimůnek - 2013 - Teorie Vědy / Theory of Science 35 (1):55-81.
Engaging New Genres, Media and Audiences. New York: Peter Lang 2012, 220 s.; Phillip VANNINI, (...)

Arnošt Veselý - 2016 - Teorie Vědy / Theory of Science 38 (2):159-175.

    Metódy Dedukcie a Indukcie V Spoločenskovednej Metodológii.Juraj Halas - 2016 - Teorie Vědy / Theory of Science 38 (2):205-219.
