  1. CRISPR: a new principle of genome engineering linked to conceptual shifts in evolutionary biology.Eugene V. Koonin - 2019 - Biology and Philosophy 34 (1):9.
The CRISPR-Cas systems of bacterial and archaeal adaptive immunity have become a household name among biologists and even the general public thanks to the unprecedented success of the new generation of genome editing tools utilizing Cas proteins. However, the fundamental biological features of CRISPR-Cas are of no lesser interest and have major impacts on our understanding of the evolution of antivirus defense, host-parasite coevolution, self versus non-self discrimination and mechanisms of adaptation. CRISPR-Cas systems present the best known case in point (...)

  • The Roles of Possibility and Mechanism in Narrative Explanation.Daniel G. Swaim - 2019 - Philosophy of Science 86 (5):858-868.
There is a fairly long-standing distinction between what are called the ideographic as opposed to nomothetic sciences. The nomothetic sciences, such as physics, offer explanations in terms of the laws and regular operations of nature. The ideographic sciences, such as natural history, cast explanations in terms of narratives. This article offers an account of what is involved in offering an explanatory narrative in the historical sciences. I argue that narrative explanations involve two chief components: a possibility space and an explanatory (...)

  • (1 other version)The alkaline solution to the emergence of life: Energy, entropy and early evolution.Michael J. Russell - 2007 - Acta Biotheoretica 55 (2):133-179.
The Earth agglomerates and heats. Convection cells within the planetary interior expedite the cooling process. Volcanoes evolve steam, carbon dioxide, sulfur dioxide and pyrophosphate. An acidulous Hadean ocean condenses from the carbon dioxide atmosphere. Dusts and stratospheric sulfurous smogs absorb a proportion of the Sun’s rays. The cooled ocean leaks into the stressed crust and also convects. High temperature acid springs, coupled to magmatic plumes and spreading centers, emit iron, manganese, zinc, cobalt and nickel ions to the ocean. Away from (...)

  • Getting from here to there: The contingency of historical evidence and the value of speculation.Daniel G. Swaim - 2024 - Studies in History and Philosophy of Science Part A 106 (C):118-125.
Here I look to some work in the historical sciences in order to draw out some of the epistemic benefits of “speculative narratives,” which bears on some more general epistemic benefits of speculative reasoning. Due to the contingent nature of much historical evidence, some degree of speculative reasoning is necessary to get the epistemological ball rolling in the historical sciences, and I argue that speculative narratives provide the necessary sort of frameworking apparatus for doing precisely this. I use contemporary work (...)

  • From matter to form: the evolution of the genetic code as semio-poiesis.Suren Zolyan - 2022 - Semiotica 2022 (245):17-61.
We address issues of description of the origin and evolution of the genetic code from a semiotics standpoint. Developing the concept of codepoiesis introduced by Barbieri, a new idea of semio-poiesis is proposed. Semio-poiesis, a recursive auto-referential processing of semiotic system, becomes a form of organization of the bio-world when and while notions of meaning and aiming are introduced into it. The description of the genetic code as a semiotic system allows us to apply the method of internal reconstruction to (...)

  • Prebiotic world, macroevolution, and Darwin’s theory: a new insight.Luis Boto, Ignacio Doadrio & Rui Diogo - 2009 - Biology and Philosophy 24 (1):119-128.
Darwin’s main contribution to modern biology was to make clear that all history of life on earth is dominated by a simple principle, which is usually summarised as 'descent with modification'. However, interpretations about how this modification is produced have been controversial. In light of the data provided by recent studies on molecular biology, developmental biology, genomics, and other biological disciplines we discuss, in this paper, how Darwin's theory may apply to two main 'types' of evolution: that occurring in the (...)
