Both scientists and philosophers of science have recently emphasized the importance of promoting transparency in science. For scientists, transparency is a way to promote reproducibility, progress, and trust in research. For philosophers of science, transparency can help address the value-ladenness of scientific research in a responsible way. Nevertheless, the concept of transparency is a complex one. Scientists can be transparent about many different things, for many different reasons, on behalf of many different stakeholders. This paper proposes a taxonomy that clarifies (...) the major dimensions along which approaches to transparency can vary. By doing so, it provides several insights that philosophers and other science studies scholars can pursue. In particular, it helps address common objections to pursuing transparency in science, it clarifies major forms of transparency, and it suggests avenues for further research on this topic. (shrink)

They fit with an epistemological view of measurement held in current philosophy of science, and they face the same kinds of epistemological challenges as physical measurements do: the problem of coordination and the problem of standardization. These problems are addressed through the process of “epistemic iteration,” for all measurements. We also argue for distinguishing the problem of standardization from the problem of coordination. Philosophers of science are increasingly interested in engaging with scientific communities, policy makers, and members of the public; however, the nature of this engagement has not been systematically examined. Instead of delineating a specific kind of engaged philosophy of science, as previous accounts have done, this article draws on literature from outside the discipline to develop a framework for analyzing different forms of broadly engaged philosophy of science according to two key dimensions: social interaction and epistemic integration. A topic of growing importance within philosophy of science is the epistemic implications of the organization of research. This paper identifies a promising approach to social epistemology—nonideal systems design—and uses it to examine one important aspect of the organization of research, namely the system of patenting and licensing and its role in structuring the production and dissemination of knowledge. The primary justification of patenting in science and technology is consequentialist in nature. Patenting should incentivize research and thereby promote the development (...) of knowledge, which in turn facilitates social progress. Some have disputed this argument, maintaining that patenting actually inhibits knowledge production. In this paper, I make a stronger argument; in some areas of research in the US—in particular, research on GM seeds—patents and patent licenses can be, and are in fact being, used to prohibit some research. I discuss three potential solutions to this problem: voluntary agreements, eliminating patents, and a research exemption. I argue against eliminating patents, and I show that while voluntary agreements and a research exemption could be helpful, they do not sufficiently address the problems of access that are discussed here. More extensive changes in the organization of research are necessary. (shrink)

In this paper, I argue that positions from the historical tradition of pragmatism can offer insights into the role that values play in ameliorative projects. By focusing on Sally Haslanger’s ameliorative project regarding gender, I will try to show how the Deweyan idea of the circuit provides a convincing understanding of the mutual interplay between values and conceptual revision within ameliorative approaches. I propose to understand this circuit as a process of articulation, through which our understanding of an initially vague (...) value becomes more detailed and fine-grained. To this end, I will focus on a specific aspect of Haslanger's recent intellectual production, namely the idea that ameliorative projects are inspired and organized by partially indeterminate values. In the final part of the paper, I will discuss a potential moral and political pitfall associated with ameliorative projects – i.e. the proliferation of cultural bubbles which are mutually exclusive and unable to communicate among themselves. This discussion addresses a further challenge for implementation, which is connected to the field of values, and not merely to the domain of concepts. (shrink)

In contemporary human brain mapping, it is commonly assumed that the “mind is what the brain does”. Based on that assumption, task-based imaging studies of the last three decades measured differences in brain activity that are thought to reflect the exercise of human mental capacities (e.g., perception, attention, memory). With the advancement of resting state studies, tractography and graph theory in the last decade, however, it became possible to study human brain connectivity without relying on cognitive tasks or constructs. It (...) therefore is currently an open question whether the assumption that “the mind is what the brain does” is an indispensable working hypothesis in human brain mapping. This paper argues that the hypothesis is, in fact, dispensable. If it is dropped, researchers can “meet the brain on its own terms” by searching for new, more adequate concepts to describe human brain organization. Neuroscientists can establish such concepts by conducting exploratory experiments that do not test particular cognitive hypotheses. The paper provides a systematic account of exploratory neuroscientific research that would allow researchers to form new concepts and formulate general principles of brain connectivity, and to combine connectivity studies with manipulation methods to identify neural entities in the brain. These research strategies would be most fruitful if applied to the mesoscopic scale of neuronal assemblies, since the organizational principles at this scale are currently largely unknown. This could help researchers to link microscopic and macroscopic evidence to provide a more comprehensive understanding of the human brain. The paper concludes by comparing this account of exploratory neuroscientific experiments to recent proposals for large-scale, discovery-based studies of human brain connectivity. (shrink)

This paper tells the story of G-protein coupled receptors, one of the most important scientific objects in contemporary biochemistry and molecular biology. By looking at how cell membrane receptors turned from a speculative concept into a central element in modern biochemistry over the past 40 years, we revisit the role of manipulability as a criterion for entity realism in wet-lab research. The central argument is that manipulability as a condition for reality becomes meaningful only once scientists have decided how to (...) conceptually coordinate measurable effects distinctly to a specific object. We show that a scientific entity, such as GPCRs, is assigned varying degrees of reality throughout different stages of its discovery. The criteria of its reality, we further claim, cannot be made independently of the question about how this object becomes a standard by which the reality of neighbouring elements of enquiry is evaluated. Formal models of scientific inquiry, aimed at capturing socio-epistemic aspects underlying the process of scientific research, have become an important method in formal social epistemology and philosophy of science. In this introduction to the special issue we provide a historical overview of the development of formal models of this kind and analyze their methodological contributions to discussions in philosophy of science. In particular, we show that their significance consists in different forms of ‘methodological iteration’ whereby the models initiate new lines (...) of inquiry, isolate and clarify problems with existing knowledge claims, and stimulate further research. It is now well-appreciated by philosophers that contemporary large-scale ‘-omics’ studies in biology stand in non-trivial relationships to more orthodox hypothesis-driven approaches. These relationships have been clarified by Ratti (2015); however, there remains much more to be said regarding how an important field of genomics cited in that work—‘genome-wide association studies’ (GWAS)—fits into this framework. In the present article, we propose a revision to Ratti’s framework more suited to studies such as GWAS. In the process of doing so, we introduce (...) to the philosophical literature novel exploratory experiments in (phospho)proteomics, and demonstrate how these experiments interplay with the above considerations. Empirical success is a central criterion for scientific decision-making. Yet its understanding in philosophical studies of science deserves renewed attention: Should philosophers think differently about the advancement of science when they deal with the uncertainty of outcome in ongoing research in comparison with historical episodes? This paper argues that normative appeals to empirical success in the evaluation of competing scientific explanations can result in unreliable conclusions, especially when we are looking at the changeability of direction in ongoing investigations. The challenges (...) we encounter arise from the inherent dynamics of disciplinary and experimental objectives in research practice. In this paper we discuss how these dynamics inform the evaluation of empirical success by analyzing three of its requirements: data accommodation, instrumental reliability, and predictive power. We conclude that the assessment of empirical success in developing inquiry is set against the background of a model’s interactive success and prospective value in an experimental context. Our argument is exemplified by the analysis of an apparent controversy surrounding the model of a quantum nose in research on olfaction. Notably the public narrative of this controversy rests on a distorted perspective on measures of empirical success. (shrink)
