The theory of concepts advanced in the dissertation aims at accounting for a) how a concept makes successful practice possible, and b) how a scientific concept can be subject to rational change in the course of history. Traditional accounts in the philosophy of science have usually studied concepts in terms only of their reference; their concern is to establish a stability of reference in order to address the incommensurability problem. My discussion, in contrast, suggests that each scientific concept consists of (...) three components of content: 1) reference, 2) inferential role, and 3) the epistemic goal pursued with the concept's use. I argue that in the course of history a concept can change in any of these three components, and that change in one component—including change of reference—can be accounted for as being rational relative to other components, in particular a concept's epistemic goal.This semantic framework is applied to two cases from the history of biology: the homology concept as used in 19th and 20th century biology, and the gene concept as used in different parts of the 20th century. The homology case study argues that the advent of Darwinian evolutionary theory, despite introducing a new definition of homology, did not bring about a new homology concept (distinct from the pre-Darwinian concept) in the 19th century. Nowadays, however, distinct homology concepts are used in systematics/evolutionary biology, in evolutionary developmental biology, and in molecular biology. The emergence of these different homology concepts is explained as occurring in a rational fashion. The gene case study argues that conceptual progress occurred with the transition from the classical to the molecular gene concept, despite a change in reference. In the last two decades, change occurred internal to the molecular gene concept, so that nowadays this concept's usage and reference varies from context to context. I argue that this situation emerged rationally and that the current variation in usage and reference is conducive to biological practice.The dissertation uses ideas and methodological tools from the philosophy of mind and language, the philosophy of science, the history of science, and the psychology of concepts. A few philosophers of biology have recently explicitly rejected Essential Membership, the doctrine that if an individual organism belongs to a taxon, particularly a species, it does so essentially. But philosophers of biology have not addressed the broader issue, much discussed by metaphysicians on the basis of modal intuitions, of what is essential to the organism. In this paper, I address that issue from a biological basis, arguing for the Kripkean view that an organism has a partly intrinsic, partly historical, (...) essence. The arguments appeal to the demands of biological explanation and are analogous to arguments that I have given elsewhere that a taxon has a partly intrinsic, partly historical, essence. These conclusions about the essences of individuals and taxa yield an argument for Essential Membership. Finally, I cast doubt on LaPorte’s objection to that doctrine arising from the view that a species cannot survive having a daughter. (shrink)

This paper clarifies the historical nature of species by showing that species are path-dependent entities. A species’ identity is not determined by its intrinsic properties or its origin, but by its unique evolutionary path. Seeing that species are path-dependent entities has three implications: it shows that origin essentialism is mistaken, it rebuts two challenges to the species-are-historical-entities thesis, and it demonstrates that the identity of a species during speciation depends on future events.

There are two very different ways of thinking about perception. According to representationalism, perceptual states are representations: they represent the world as being a certain way. They have content, which may or may not be different from the content of beliefs. They represent objects as having properties, sometimes veridically, sometimes not. According to relationalism, perception is a relation between the agent and the perceived object. Perceived objects are literally constituents of our perceptual states and not of the contents thereof. Perceptual (...) states are not representations. My aim is to argue that if we frame this debate as a debate about the individuation of perceptual states, rather than the nature of perception, then we can reconcile these two seemingly conflicting ways of thinking about perception. Many argue that higher-cognitive emotions such as pride arose de novo in humans, and thus fall outside of the scope of the kinds of evolutionary explanations offered for ?basic emotions,? like fear. This approach fractures the general category of ?emotion? into two deeply distinct kinds of emotion. However, an increasing number of emotion researchers are converging on the conclusion that higher-cognitive emotions are evolutionarily rooted in simpler emotional responses found in primates. I argue that pride fits this pattern, and then (...) consider some of the possible mechanisms by which the basic forms of these emotions have been transformed, arguing that we can see this transformation in part as the progressive internalization of originally externalized processes associated with norms, selfhood, and social structure. This connects the emotion literature with the literatures on the Social/Machiavellian Intelligence Hypothesis and situated cognition, offering the possibility of a more unified theory of human emotions. In this introduction, we give a brief overview of the main concepts of modularity that have been offered in recent literature. After this, we turn to a summary of the papers collected in this volume. Our primary aim is to explain how the modularity of emotion question relates to traditional debates in emotion theory.

The article defends the doctrine that Linnaean taxa, including species, have essences that are, at least partly, underlying intrinsic, mostly genetic, properties. The consensus among philosophers of biology is that such essentialism is deeply wrong, indeed incompatible with Darwinism. I argue that biological generalizations about the morphology, physiology, and behavior of species require structural explanations that must advert to these essential properties. The objection that, according to current “species concepts,” species are relational is rejected. These concepts are primarily concerned with (...) what it is for a kind to be a species and throw little light on the essentialist issue of what it is for an organism to be a member of a particular kind. Finally, the article argues that this essentialism can accommodate features of Darwinism associated with variation and change. (shrink)

Editors' introduction to the special issue on homology (Biology and Philosophy Vol. 22, Issue 5, 2007).

The emerging discipline of evolutionary developmental biology has opened up many new lines of investigation into morphological evolution. Here I explore how two of the core theoretical concepts in ‘evo-devo’ – modularity and homology – apply to evolutionary psychology. I distinguish three sorts of module – developmental, functional and mental modules and argue that mental modules need only be ‘virtual’ functional modules. Evolutionary psychologists have argued that separate mental modules are solutions to separate evolutionary problems. I argue that the structure (...) of developmental modules in an organism helps determine what counts as a separate evolutionary problem for that organism. I suggest that homology as an organizing principle for research in evolutionary psychology, has been severely neglected in favor of analogy (adaptive function). I consider some arguments suggesting that determining homology is less epistemically demanding than determining adaptive function and argue that psychological categories defined by homology are, in fact, more suitable objects of psychological – and particularly neuropsychological – investigation than categories defined by analogy. I argue that an explicit distinction between cognitive characters and cognitive phenotypes is needed for empirical progress in the cognitive sciences and their integration with evolution-guided sciences. I elaborate what ontological commitment to characters involves and how such a commitment would clarify ongoing debates about the relations between human and nonhuman cognition and the extent of cognitive abilities across biological species. I use theoretical proposals in episodic memory, language, and sociocultural bases of cognition to illustrate how cognitive characters are being (...) introduced in scientific practice. (shrink)

When is seeing part of an object enough to qualify as seeing the object itself? For instance, is seeing a cat’s tail enough to qualify as seeing the cat itself? I argue that whether a subject qualifies as seeing a given object varies with the context of the ascriber. Having made an initial case for the context-sensitivity of object-seeing, I then address the contention that it is merely a feature of the ordinary notion. I argue that the notions of object-seeing (...) that earn their explanatory keep in both vision science and the philosophy of perception are context-sensitive as well. (shrink)

I examine the consistency between contemporary environmentalist ideals and Buddhist philosophy, focusing, first, on the problem of value in nature. I argue that the teachings found in the Pāli canon cannot easily be reconciled with a belief in the intrinsic value of life, whether human or otherwise. This is because all existence is regarded as inherently unsatisfactory, and all beings are seen as impermanent and insubstantial, while the ultimate spiritual goal is often viewed, in early Buddhism, as involving a deep (...) renunciation of the world. Therefore, the discussion focuses mostly on the Mahāyāna vehicle, which, I suggest has better resources for environmentalism because enlightenment and the ordinary world are not conceived as antithetical. Still, many contemporary green ideas do not sit well with classical Mahāyāna doctrines. Mahāyāna philosophers coincide in equating ultimate reality with ‘emptiness,’ and propose knowledge of this reality as a final soteriological purpose. Emptiness is generally said to be ineffable, and to involve the negation of all views. An important question is how to reconcile environmentalism with the relinquishing of views. I consider several prevalent themes in environmentalism, including the philosophy of ‘Oneness,’ and other systems that are often compared with Buddhism, like process thought. Many of these turn out to have more in common with an extreme view that Buddhism seeks to avoid, namely, eternalism. I attempt to outline an environmental position that, like the doctrine of emptiness, traverses a Middle Path between eternalism and nihilism. I conclude by proposing that emptiness could be regarded as the source of value in nature, if it is seen in its more positive aspect, as ‘pliancy.’ This would imply that what Buddhist environmentalists should seek to protect is not any being in its current form, nor any static natural system, but the possibility of adaptation and further evolution. I defend the view that many biological categories are defined by homology against a series of arguments designed to show that all biological categories are defined, at least in part, by selected function. I show that categories of homology are `abnormality inclusive'—something often alleged to be unique to selected function categories. I show that classifications by selected function are logically dependent on classifications by homology, but not vice-versa. Finally, I reject the view that biologists must use considerations of selected function (...) to abstract away from variation and pathology to form a canonical description of a class of biological systems. I have recently argued that origin essentialism regarding individual organisms entails that natural selection does not explain why individual organisms have the traits that they do. This paper defends this and related theses against Mohan Matthen's recent objections.

The specialization of visual function within biological function is reason for introducing “homology thinking” into explanations of the visual system. It is argued that such specialization arises when organisms evolve by differentiation from their predecessors. Thus, it is essentially historical, and visual function should be regarded as a lineage property. The colour vision of birds and mammals do not function the same way as one another, on this account, because each is an adaptation to special needs of the visual functions (...) of predecessors—very different kinds of predecessors in each case. Thus, history underlies function. We also see how homology thinking figures in the hierarchical classification of visual systems, and how it supports the explanation of visual function by functional role analysis. (shrink)

Species in biology are traditionally perceived as kinds of organisms about which explanatory and predictive generalizations can be made, and biologists commonly use species in this manner. This perception of species is, however, in stark contrast with the currently accepted view that species are not kinds or classes at all, but individuals. In this paper I investigate the conditions under which the two views of species might be held simultaneously. Specifically, I ask whether upon acceptance of an ontology of species (...) as diachronic segments of the tree of life species can perform the epistemic role of kinds of organisms to which explanatory and predictive generalizations apply. I show that, for species-level segments of the tree of life, several requirements have to be met before the performance of this epistemic role is possible, and I argue that these requirements can be met by defining species according to the Composite Species Concept proposed by Kornet and McAllister in the 1990s. Most contemporary theorists regard the traditional thesis that perception is essentially conscious as just another armchair edict to be abandoned in the wake of empirical discovery. Here I reconsider this dramatic departure from tradition. My aim is not to recapture our prelapsarian confidence that perception is inevitably conscious (though much I say might be recruited to that cause). Instead, I want to problematize the now ubiquitous belief in unconscious perception. The paper divides into two parts. Part One is more purely (...) philosophical. It explains how standard arguments for unconscious perception rely on contentious background assumptions concerning the relation between ordinary perception and the explanatory constructs of scientific psychology. Part Two, in contrast, offers detailed engagement with relevant empirical work. It exposes how, even setting aside the concerns identified in Part One, a dilemma confronts the believer in unconscious perception. This dilemma arises because ordinary perception is an individual-level state or occurrence, yet criteria sufficiently stringent to guarantee that a putatively perceptual state is unconscious vitiate the grounds for its attribution to the individual. The dilemma foments a hypothesis, namely that the conditions for genuine, individual-level perception are sufficient conditions for perceptual consciousness. The viability of this hypothesis should unnerve anyone who thinks unconscious perception is simply an empirical given. (shrink)

natural selection may show why all (most, some) humans have an opposable thumb, but cannot show why any particular human has one, Karen Neander ([1995a], [1995b]) argues that this is false because natural selection is 'cumulative'. It is argued here, on grounds independent of its cumulativity, that selection can explain the characteristics of individual organisms subsequent to the event. The difference of opinion between Sober and his critics turns on an ontological dispute about how organisms are identified and individuated. The (...) assumption that Sober needs to make his point is extraneous to population genetics, and, for this reason, gratuitous. (shrink)

Philosophical discussions of biological classification have failed to recognise the central role of homology in the classification of biological parts and processes. One reason for this is a misunderstanding of the relationship between judgments of homology and the core explanatory theories of biology. The textbook characterisation of homology as identity by descent is commonly regarded as a definition. I suggest instead that it is one of several attempts to explain the phenomena of homology. Twenty years ago the ‘new experimentalist’ movement (...) in philosophy of science drew attention to the fact that many experimental phenomena have a ‘life of their own’: the conviction that they are real is not dependent on the theories used to characterise and explain them. I suggest that something similar can be true of descriptive phenomena, and that many homologies are phenomena of this kind. As a result the descriptive biology of form and function has a life of its own—a degree of epistemological independence from the theories that explain form and function. I also suggest that the two major ‘homology concepts’ in contemporary biology, usually seen as two competing definitions, are in reality complementary elements of the biological explanation of homology. This paper explores an important type of biological explanation called ‘homology thinking.’ Homology thinking explains the properties of a homologue by citing the history of a homologue. Homology thinking is significant in several ways. First, it offers more detailed explanations of biological phenomena than corresponding analogy explanations. Second, it provides an important explanation of character similarity and difference. Third, homology thinking offers a promising account of multiple realizability in biology.

In the last 10 years, several authors including Griffiths and Matthen have employed classificatory principles from biology to argue for a radical revision in the way that we individuate psychological traits. Arguing that the fundamental basis for classification of traits in biology is that of ‘homology’ (similarity due to common descent) rather than ‘analogy’, or ‘shared function’, and that psychological traits are a special case of biological traits, they maintain that psychological categories should be individuated primarily by relations of homology (...) rather than in terms of shared function. This poses a direct challenge to the dominant philosophical view of how to define psychological categories, viz., ‘functionalism’. Although the implications of this position extend to all psychological traits, the debate has centered around ‘emotion’ as an example of a psychological category ripe for reinterpretation within this new framework of classification. I address arguments by Griffiths that emotions should be divided into at least two distinct classes, basic emotions and higher cognitive emotions, and that these two classes require radically different theories to explain them. Griffiths argues that while basic emotions in humans are homologous to the corresponding states in other animals, higher cognitive emotions are dependent on mental capacities unique to humans, and are therefore not homologous to basic emotions. Using the example of shame, I argue that (a) many emotions that are commonly classified as being higher cognitive emotions actually correspond to certain basic emotions, and that (b) the “higher cognitive forms” of these emotions are best seen as being homologous to their basic forms.
