The thesis of the confirmation holism appears for the first time explicitly and extensively in the writings of Duhem. Years later, it is defended by Quine, but not based on the discussion of particular scientific theories, but in relation to its semantic position. Since then, the relations between semantic holism and confirmation holism have been discussed, although generally somewhat detached from the analysis of specific theories and their relations. I intend to show from the analysis of a case, that of the relations between population genetics and the theory of natural selection, a sense in which the holism of confirmation can be derived from semantic holism. Current discussion of scientific realism and antirealism often cites Pierre Duhem’s argument for the underdetermination of theory choice by evidence. Participants draw on an account of his underdetermination thesis that is familiar, but incomplete. The purpose of this article is to complete the familiar account. I argue that a closer look at Duhem’s The aim and structure of physical theory suggests that the rationale for his underdetermination thesis comes from his philosophy of scientific language. I explore how an understanding of (...) physical laws as symbolic is meant to support the thesis. In the course of my argument, I point out that Duhemian underdetermination is not meta-practical but grounded in the practice of science, specifically in the scientist’s use of instruments and measurement techniques. Measurement has a significant limitation, according to Duhem: it always involves approximation and a degree of experimental error. Consequently, it cannot overcome the gap between the ordinary, concrete language of observation and the mathematical language of science. Moreover, Duhem argues that the use of instruments in experiment invokes whole groups of theories. I contend that, ultimately, this reliance on auxiliary assumptions—which makes possible the use of instruments—is the foundation of his thesis and that recognizing this completes the familiar account of his underdetermination argument.Author Keywords: Duhem; Suppes; Underdetermination; Measurement; Physical theory. What makes a high-quality biomarker experiment? The success of personalized medicine hinges on the answer to this question. In this paper, I argue that judgment about the quality of biomarker experiments is mediated by the problem of theoretical underdetermination. That is, the network of biological and pathophysiological theories motivating a biomarker experiment is sufficiently complicated that it often frustrates valid interpretation of the experimental results. Drawing on a case-study in biomarker diagnostic development from neurooncology, I argue that this problem of (...) underdetermination can be overcome with greater coordination across the biomarker research trajectory. I then sketch an account for how coordination across a research trajectory can be evaluated. I ultimate conclude that what makes a high-quality biomarker experiment must be judged by the epistemic contribution it makes to this coordinated research effort. (shrink)

This undergraduate textbook introduces some fundamental issues in philosophy of science for students of philosophy and science students. The book is divided into two parts. Part 1 deals with knowledge and values. Chap. 1 presents the classical conception of knowledge as initiated by the ancient Greeks and elaborated during the development of science, introducing the central concepts of truth, belief and justification. Aspects of the quest for objectivity are taken up in the following two chapters. Moral issues are broached in (...) Chap. 4, which discusses some aspects of the use and abuse of science, taking up the responsibilities of scientists in properly conducting their business and decision-makers in their concerns with the import of science for society. Part 2 contrasts the view of scientific progress as the rejecting of old hypotheses and theories and replacing them with new ones, represented by Karl Popper, with the conception of progress as accumulating knowledge, saving as much as possible from older theories, represented by Pierre Duhem. A concluding chapter defends the natural attitude of taking the theories of modern science to be literally true, i.e. realism, in the face of arguments drawn partly from the history of scientific progress in criticism of this stance. I criticize the treatment of natural kinds as some sort of object, advocated in a recent paper by Alexander Bird. The arguments he gives for regimenting an illustrative statement featuring chemical kinds in his preferred manner are not conclusive, and his criticisms of an alternative strategy involving universally quantified sentences fail. This is important because of the widespread but poorly supported assumption that expressions of natural kinds should be treated as singular referring terms.

With resources hinted at in different ways by both Duhem and Quine, it is argued that some of their misgivings about empirical confirmation, or crucial experiments, may be exaggerated or unfounded; and that such experiments, suitably conceived, can give good meaning to empirical sentences. With appropriate meanings one can then wonder about synonymy and analyticity.

In the first half of this dissertation, I develop a heuristic methodology for analyzing scientific solutions to the problem of underdetermination. Heuristics are rough-and-ready procedures used by scientists to construct models, design experiments, interpret evidence, etc. But as powerful as they are, heuristics are also error-prone. Therefore, I argue that they key to prudently using a heuristic is the articulation of meta-heuristics---guidelines to the kinds of problems for which a heuristic is well- or ill-suited. Given that heuristics will introduce certain (...) errors into our scientific investigations, I emphasize the importance of a particular category of meta-heuristics involving the search for robust evidence. Robustness is understood to be the epistemic virtue bestowed by agreement amongst multiple modes of determination. The more modes we have at our disposal, and the more these confirm the same result, the more confident can we be that a result is not a mere artifact of some heuristic simplification. Through an analysis of case-studies in the philosophy of biology and clinical trials, I develop a principled method for modeling and evaluating heuristics and robustness claims in a qualitative problem space. The second half of the dissertation deploys the heuristic methodology to address ethical and epistemological issues in the science of clinical trials. To that end, I develop a network model for the problem space of clinical research, capable of representing the various kinds of experiments, epistemic relationships, and ethical justifications intrinsic to the domain. I then apply this model to ongoing research with the antibacterial agent, moxifloxacin, for the treatment of tuberculosis, tracking its development from initially successful and promising in vitro and animal studies to its disappointing and discordant performance across five human efficacy trials. Given this failure to find a robust result with moxifloxacin across animal and human studies, what should researchers now do? While my final analysis of this case does not definitively answer that question, I demonstrate how my methodology, unlike a statistical meta-analysis, helps to clarify the directions for further research.
