Category Theory has developed rapidly. This book aims to present those ideas and methods which can now be effectively used by Mathe­ maticians working in a variety of other fields of Mathematical research. This occurs at several levels. On the first level, categories provide a convenient conceptual language, based on the notions of category, functor, natural transformation, contravariance, and functor category. These notions are presented, with appropriate examples, in Chapters I and II. Next comes the fundamental idea of an adjoint (...) pair of functors. This appears in many substantially equivalent forms: That of universal construction, that of direct and inverse limit, and that of pairs offunctors with a natural isomorphism between corresponding sets of arrows. All these forms, with their interrelations, are examined in Chapters III to V. The slogan is "Adjoint functors arise everywhere". Alternatively, the fundamental notion of category theory is that of a monoid -a set with a binary operation of multiplication which is associative and which has a unit; a category itself can be regarded as a sort of general­ ized monoid. Chapters VI and VII explore this notion and its generaliza­ tions. Its close connection to pairs of adjoint functors illuminates the ideas of universal algebra and culminates in Beck's theorem characterizing categories of algebras; on the other hand, categories with a monoidal structure lead inter alia to the study of more convenient categories of topological spaces. What makes a living system a living system? What kind of biological phenomenon is the phenomenon of cognition? These two questions have been frequently considered, but, in this volume, the authors consider them as concrete biological questions. Their analysis is bold and provocative, for the authors have constructed a systematic theoretical biology which attempts to define living systems not as objects of observation and description, nor even as interacting systems, but as self-contained unities whose only reference is to themselves. The (...) consequence of their investigations and of their living systems as self-making, self-referring autonomous unities, is that they discovered that the two questions have a common answer: living systems are cognitive systems, and living as a process is a process of cognition. The result of their investigations is a completely new perspective of biological (human) phenomena. During the investigations, it was found that a complete linguistic description pertaining to the ‘organization of the living’ was lacking and, in fact, was hampering the reporting of results. Hence, the authors have coined the word ‘autopoiesis’ to replace the expression ‘circular organization’. We survey some philosophical aspects of the search for a quantum theory of gravity, emphasising how quantum gravity throws into doubt the treatment of spacetime common to the two `ingredient theories' (quantum theory and general relativity), as a 4-dimensional manifold equipped with a Lorentzian metric. After an introduction (Section 1), we briefly review the conceptual problems of the ingredient theories (Section 2) and introduce the enterprise of quantum gravity (Section 3). We then describe how three main research programmes in quantum (...) gravity treat four topics of particular importance: the scope of standard quantum theory; the nature of spacetime; spacetime diffeomorphisms, and the so-called `problem of time' (Section 4). These programmes are the old particle-physics approach, superstring theory, and canonical quantum gravity. By and large, these programmes accept most of the ingredient theories' treatment of spacetime, albeit with a metric with some type of quantum nature; but they also suggest that the treatment has fundamental limitations. This prompts the idea of going further: either by quantizing structures other than the metric, such as the topology; or by regarding such structures as phenomenological. We discuss this in Section 5. The processes whereby our brains continue to learn about a changing world in a stable fashion throughout life are proposed to lead to conscious experiences. These processes include the learning of top-down expectations, the matching of these expectations against bottom-up data, the focusing of attention upon the expected clusters of information, and the development of resonant states between bottom-up and top-down processes as they reach an attentive consensus between what is expected and what is there in the outside world. It (...) is suggested that all conscious states in the brain are resonant states and that these resonant states trigger learning of sensory and cognitive representations. The models which summarize these concepts are therefore called Adaptive Resonance Theory, or ART, models. Psychophysical and neurobiological data in support of ART are presented from early vision, visual object recognition, auditory streaming, variable-rate speech perception, somatosensory perception, and cognitive-emotional interactions, among others. It is noted that ART mechanisms seem to be operative at all levels of the visual system, and it is proposed how these mechanisms are realized by known laminar circuits of visual cortex. It is predicted that the same circuit realization of ART mechanisms will be found in the laminar circuits of all sensory and cognitive neocortex. Concepts and data are summarized concerning how some visual percepts may be visibly, or modally, perceived, whereas amodal percepts may be consciously recognized even though they are perceptually invisible. It is also suggested that sensory and cognitive processing in the What processing stream of the brain obey top-down matching and learning laws that are often complementary to those used for spatial and motor processing in the brain's Where processing stream. This enables our sensory and cognitive representations to maintain their stability as we learn more about the world, while allowing spatial and motor representations to forget learned maps and gains that are no longer appropriate as our bodies develop and grow from infanthood to adulthood. Procedural memories are proposed to be unconscious because the inhibitory matching process that supports these spatial and motor processes cannot lead to resonance. (shrink)

According to behavioural theories deriving from pragmatism, gestalt psychology, existentialism, and ecopsychology, knowledge about the world is gained by intentional action followed by learning. In terms of the neurodynamics described here, if the intending of an act comes to awareness through reafference, it is perceived as a cause. If the consequences of an act come to awareness through proprioception and exteroception, they are perceived as an effect. A sequence of such states of awareness comprises consciousness, which can grow in complexity (...) to include self-awareness. Intentional acts do not require awareness, whereas voluntary acts require self-awareness. Awareness of the action/perception cycle provides the cognitive metaphor of linear causality as an agency. Humans apply this metaphor to objects and events in the world to predict and control them, and to assign social responsibility. Thus, linear causality is the bedrock of technology and social contracts. Complex material systems with distributed non-linear feedback, such as brains and their neural and behavioural activities, cannot be explained by linear causality. They can be said to operate by circular causality without agency. The nature of self-control is described by breaking the circle into a forward limb, the intentional self, and a feedback limb, awareness of the self and its actions. The two limbs are realized through hierarchically stratified kinds of neural activity. Intentional acts are produced by the self-organized microscopic neural activity of cortical and subcortical components in the brain. Awareness supervenes as a macroscopic ordering state, that defers action until the self-organizing microscopic process has reached closure in reflective prediction. Agency, which is removed from the causal hierarchy by the appeal to circularity, re-appears as a metaphor by which events in the world are anthropomorphized, making them appear subject to human control. Ontology, in its philosophical meaning, is the discipline investigating the structure of reality. Its findings can be relevant to knowledge organization, as well as models of knowledge can in turn offer relevant ontological suggestions. Several philosophers in time have pointed out that reality is structured into a series of integrative levels, like the physical, the biological, the mental, and the cultural one, and that each level plays as a base for the emergence of more complex ones. Among them, more detailed (...) theories of levels have been developed by Nicolai Hartmann and James K. Feibleman, and these have been considered as a source for structuring principles in bibliographic classification by both the Classification Research Group (CRG) and Ingetraut Dahlberg. CRG's analysis of levels and of their possible application to a new general classification scheme based on phenomena instead of disciplines, as it was formulated by Derek Austin in 1969, is examined in detail. Both benefits and open problems in applying integrative levels to bibliographic classification are pointed out. (shrink)

Complex Systems Biology approaches are here considered from the viewpoint of Robert Rosen’s (M,R)-systems, Relational Biology and Quantum theory, as well as from the standpoint of computer modeling. Realizability and Entailment of (M,R)-systems are two key aspects that relate the abstract, mathematical world of organizational structure introduced by Rosen to the various physicochemical structures of complex biological systems. Their importance for understanding biological function and life itself, as well as for designing new strategies for treating diseases such as cancers, is (...) pointed out. The roles played by multiple metastable states in the “continuous uphill flow of Life” supported through internal bioenergetic processes that are coupled to essential inflows are also discussed in relation to dynamic realizations of (M,R)-systems. Furthermore, the roles played by the underlying, many-valued, quantum logics and symbolic computations for ultra-complex biological systems are also briefly discussed. (shrink)

A categorical, higher dimensional algebra and generalized topos framework for Łukasiewicz–Moisil Algebraic–Logic models of non-linear dynamics in complex functional genomes and cell interactomes is proposed. Łukasiewicz–Moisil Algebraic–Logic models of neural, genetic and neoplastic cell networks, as well as signaling pathways in cells are formulated in terms of non-linear dynamic systems with n-state components that allow for the generalization of previous logical models of both genetic activities and neural networks. An algebraic formulation of variable ‘next-state functions’ is extended to a Łukasiewicz–Moisil (...) Topos with an n-valued Łukasiewicz–Moisil Algebraic Logic subobject classifier description that represents non-random and non-linear network activities as well as their transformations in developmental processes and carcinogenesis. The unification of the theories of organismic sets, molecular sets and Robert Rosen’s (M,R)-systems is also considered here in terms of natural transformations of organismal structures which generate higher dimensional algebras based on consistent axioms, thus avoiding well known logical paradoxes occurring with sets. Quantum bionetworks, such as quantum neural nets and quantum genetic networks, are also discussed and their underlying, non-commutative quantum logics are considered in the context of an emerging Quantum Relational Biology. Fundamental properties of N-valued logics are compared and eleven theorems are presented for their Logic Algebras, including Łukasiewicz–Moisil Logic Algebras represented in terms of categories and functors. Applications of Łukasiewicz–Moisil Algebras to biological problems, such as nonlinear dynamics of genetic networks – that were previously reported – are also briefly noted here, and finally, probabilities are precisely defined over LMn-algebras with an eye to immediate, possible applications in biostatistics. Robert Rosen has proposed several characteristics to distinguish “simple” physical systems (or “mechanisms”) from “complex” systems, such as living systems, which he calls “organisms”. The Memory Evolutive Systems (MES) introduced by the authors in preceding papers are shown to provide a mathematical model, based on category theory, which satisfies his characteristics of organisms, in particular the merger of the Aristotelian causes. Moreover they identify the condition for the emergence of objects and systems of increasing complexity. As an application, the cognitive (...) system of an animal is modeled by the “MES of cat-neurons” obtained by successive complexifications of his neural system, in which the emergence of higher order cognitive processes gives support to Mario Bunge’s “emergentist monism.”. We propose category theory, the mathematical theory of structure, as a vehicle for defining ontologies in an unambiguous language with analytical and constructive features. Specifically, we apply categorical logic and model theory, based upon viewing an ontology as a sub-category of a category of theories expressed in a formal logic. In addition to providing mathematical rigor, this approach has several advantages. It allows the incremental analysis of ontologies by basing them in an interconnected hierarchy of theories, with an operation on (...) the hierarchy that expresses the formation of complex theories from simple theories that express first principles. Another operation forms abstractions expressing the shared concepts in an array of theories. The use of categorical model theory makes possible the incremental analysis of possible worlds, or instances, for the theories, and the mapping of instances of a theory to instances of its more abstract parts. We describe the theoretical approach by applying it to the semantics of neural networks. (shrink)

Study of electroencephalographic brain activity in behaving animals has guided development of a model for the self-organization of goal-directed behavior. Synthesis of a dynamical representation of brain function is based in the concept of intentionality as the organizing principle of animal and human behavior. The constructions of patterns of brain activity constitute meaning and not information or representations. The three accepted meanings of intention: "aboutness," goal-seeking, and wound healing, can be incorporated into the dynamics of meaningful behavior, centered in the (...) limbic system interacting with the sensory and motor systems. Evidence is noted for the maintenance in cortical neuropil of a felt work of synaptic connections, that have incorporated past experience by changes in learning, and that act as a unified whole in shaping each intentional action at each moment. This constitutes the intentional structure of the brain. Meaning is a focus having a place without edges in this structure. The focus continually moves through it along a chaotic trajectory; the meaning occupies the whole structure. In this view, consciousness is the active state of an intentional structure, and awareness is the subjective aspect of the shifting focus. (shrink)

Systems exhibiting relationships between mental states and material states, briefly mind-matter systems, offer epistemological and methodological problems exceeding those of systems with mental states or material states alone. Some of these problems can be addressed by proceeding from standard firstorder approaches to more sophisticated second-order approaches. These can illuminate questions of reference and validity, and their ramifications for the topic of reproducibility. For various situations in complex systems it is shown that second-order approaches need to be employed. Considering mind-matter systems (...) as generalized complex systems provides some guidelines for analyzing the problem of reproducibility in such systems from a novel perspective. (shrink)
