This paper argues that the consensus physicalist antireductionism in the philosophy of biology cannot accommodate the research strategy or indeed the recent findings of molecular developmental biology. After describing Wolperts programmatic claims on its behalf, and recent work by Gehring and others to identify the molecular determinants of development, the paper attempts to identify the relationship between evolutionary and developmental biology by reconciling two apparently conflicting accounts of bio-function – Wrights and Nagels (as elaborated by Cummins). Finally, the paper seeks (...) a way of defending the two central theses of physicalist antireductionism in the light of the research program of molecular developmental biology, by sharply reducing their metaphysical force. Why has the problematic of complexity appeared so late? And why would it be justified?

Although molecular biology has meant different things at different times, the term is often associated with a tendency to view cellular causation as conforming to simple linear schemas in which macro-scale effects are specified by micro-scale structures. The early achievements of molecular biologists were important for the formation of such an outlook, one to which the discovery of recombinant DNA techniques, and a number of other findings, gave new life even after the complexity of genotype–phenotype
relations had become apparent. Against this (...) background we outline how a range of scientific developments and conceptual considerations can be regarded as enabling and perhaps necessitating contemporary systems approaches. In the context of scientists' reflections on genomics, we examine some fundamental issues in the emerging postgenomic discipline of systems biology. Systems biology is best understood as consisting of two streams. One, which we shall call ‘pragmatic systems biology’, emphasises large‐scale molecular interactions; the other, which we shall refer to as ‘systems‐theoretic biology’, emphasises system principles. Both are committed to mathematical modelling, and both lack a clear account of what biological systems are. We discuss the underlying issues in identifying systems (...) and how causality operates at different levels of organisation. We suggest that resolving such basic problems is a key task for successful systems biology, and that philosophers could contribute to its realisation. It is frequently said that biology is emerging from a long phase of reductionism. It would be certainly more correct to say that biologists are abandoning a certain form of reductionism. We describe this past form, and the experiments which challenged the previous vision. To face the difficulties which were met, biologists use a series of concepts and metaphors - pleiotropy, tinkering, epigenetics - the ambiguity of which masks the difficulties, instead of solving them. In a similar way, the word (...) “post-genomics” has different meanings, depending upon who uses it. Which of these meanings will become dominant in the future is an open question. (shrink)

This article addresses the problem of emergence through a distinction, often neglected in the literature, between two different aspects of this issue: (1) the theoretical problem of providing modelizations able to explain the expression of emergent properties; (2) the epistemological problem of warranting the scientific value of the emergentist descriptions of nature. This paper considers this double issue with regard to the biological domain, and proposes a double solution (theoretical and epistemological) originally developed in early studies on self-organization. The underlying (...) hypothesis is that this solution offers the current biological emergentism the opportunity of developing a coherent structure: matching consistently the theoretical and the epistemological frames of the research, that is, coupling the emergentist conception of life with an emergentist conception of science. The science of complexity is based on a new way of thinking that stands in sharp contrast to the philosophy underlying Newtonian science, which is based on reductionism, determinism, and objective knowledge. This paper reviews the historical development of this new world view, focusing on its philosophical foundations. Determinism was challenged by quantum mechanics and chaos theory. Systems theory replaced reductionism by a scientifically based holism. Cybernetics and postmodern social science showed that knowledge is intrinsically subjective. These developments are being (...) integrated under the header of “complexity science”. Its central paradigm is the multi-agent system. Agents are intrinsically subjective and uncertain about their environment and future, but out of their local interactions, a global organization emerges. Although different philosophers, and in particular the postmodernists, have voiced similar ideas, the paradigm of complexity still needs to be fully assimilated by philosophy. This will throw a new light on old philosophical issues such as relativism, ethics and the role of the subject. (shrink)
