Philosophy can shed light on mathematical modeling and the juxtaposition of modeling and empirical data. This paper explores three philosophical traditions of the structure of scientific theory—Syntactic, Semantic, and Pragmatic—to show that each illuminates mathematical modeling. The Pragmatic View identifies four critical functions of mathematical modeling: (1) unification of both models and data, (2) model fitting to data, (3) mechanism identification accounting for observation, and (4) prediction of future observations. Such facets are explored using a recent exchange between two groups (...) of mathematical modelers in plant biology. Scientific debate can arise from different modeling philosophies. (shrink)

The vision of natural kinds that is most common in the modern philosophy of biology, particularly with respect to the question whether species and other taxa are natural kinds, is based on a revision of the notion by Mill in A System of Logic. However, there was another conception that Whewell had previously captured well, which taxonomists have always employed, of kinds as being types that need not have necessary and sufficient characters and properties, or essences. These competing views employ (...) different approaches to scientific methodologies: Mill’s class-kinds are not formed by induction but by deduction, while Whewell’s type-kinds are inductive. More recently, phylogenetic kinds (clades, or monophyletic-kinds) are inductively projectible, and escape Mill’s strictures. This paper serves to introduce the papers from the symposium by the same title, by describing the sort of work done in philosophy of psychology conceived as a branch of the philosophy of science, distinguishing it from other discussions of psychology in philosophy, and criticizing the claims to set limits on scientific psychology in the largely psychologically uninformed literatures concerning "folk psychology' and "wide" and "narrow" content. Philosophy of psychology as philosophy of science takes seriously and analyzes the explanatory structures, (...) conceptual problems, and evidentiary practices of extant scientific psychology. The biological species (biospecies) concept applies only to sexually reproducing species, which means that until sexual reproduction evolved, there were no biospecies. On the universal tree of life, biospecies concepts therefore apply only to a relatively small number of clades, notably plants andanimals. I argue that it is useful to treat the various ways of being a species (species modes) as traits of clades. By extension from biospecies to the other concepts intended to capture the natural realities of what keeps (...) taxa distinct, we can treat other modes as traits also, and so come to understand that theplurality of species concepts reflects the biological realities of monophyletic groups.We should expect that specialists in different organisms will tend to favour those concepts that best represent the intrinsic mechanisms that keep taxa distinct in their clades. I will address the question whether modes ofreproduction such as asexual and sexual reproduction are natural classes, given that they are paraphyletic in most clades. (shrink)

During the past hundred years or so, those scholars studying science have isolated themselves as much as possible from scientists as well as from workers in other disciplines who study science. The result of this effort is history of science, philosophy of science and sociology of science as separate disciplines. I argue in this paper that now is the time for these disciplinary boundaries to be lowered or at least made more permeable so that a unified discipline of Science Studies (...) might emerge. I discuss representative problems that stand in the way of such an integration. These problems may seem so formidable in the abstract that no one in their right mind would waste their time trying to bring about a unified field of Science Studies. However, those of us who limit ourselves to the study of the biological sciences have already formed a society in which workers from all disciplines can share their expertise -- the International Society for the History, Philosophy and Social Studies of Science. The increasing complexity of biological problems and the increase of mathematical means to handle them on the one hand, and the possibility of automatized computation at the other, necessitate a revaluation of the present interactions between biology and mathematics; in this connection interrelations occur which can be divided into three kinds: mathematical biology, biological mathematics, and general biomathematics or methodology of the biomathematical sciences, by which are meant those scientific branches which arise from the said interactions.

There is a strong philosophical intuition that direct study of the brain can and will constrain the development of psychological theory. When this intuition is tested against case studies on the neurophysiology and psychology of perception and memory, it turns out that psychology has led the way toward knowledge of neurophysiology. An abstract argument is developed to show that psychology can and must lead the way in neuroscientific study of mental function. This article is a systematic critical survey of work done in the philosophy of biology within the logical empiricist tradition, beginning in the 1930s and until the end of the 1950s. It challenges a popular view that the logical empiricists either ignored biology altogether or produced analyses of little value. The earliest work on the philosophy of biology within the logical empiricist corpus was that of Philipp Frank, Ludwig von Bertalanffy, and Felix Mainx. Mainx, in particular, provided a detailed analysis (...) of biology in the 1930s and 1940s in his contribution to the logical empiricists’ Encyclopedia of Unified Science. However, the most important contributions to the philosophy of biology were those of Joseph Henry Woodger and Ernest Nagel. Woodger is primarily remembered for deploying the axiomatic method in biology but he also used semiformal methods for the analysis of many biological problems. While Woodger’s axiomatic work was often derided by some later philosophers of biology (e.g., David Hull and Michael Ruse), this article defends both the biological and the philosophical significance of some of that work, for instance, those aspects that led to the recognition of the conceptual complexity of mereology and temporal identity in biological systems. Woodger’s semiformal analyses were even more important, for instance, his explication of the concepts of the Bauplan and of innateness. Nagel’s importance lies in his analyses of reduction and emergence in the context of all empirical sciences and his use of these analyses in a careful exploration of biological problems. While Nagel’s model of reduction was generally rejected by philosophers of science in the 1970s and 1980s, particularly for biological contexts, it has recently been sympathetically reconstructed by many commentators; this article defends its continued relevance for the philosophy of biology. The longstanding species problem in biology has a history that suggests a solution, and that history is not the received history found in many texts written by biologists or philosophers. The notion of species as the division into subordinate groups of any generic predicate was the staple of logic from Aristotle through the middle ages until quite recently. However, the biological species concept during the same period was at first subtly and then overtly different. Unlike the logic sense, which relied (...) on definitions of the essence of both genus and species, biological species from the time of Epicurus were consistently considered to involve a reproductive element: in short, living species relied not on essential definitions, but on the generative cause, which might not be definable. I term this the generative conception of species: species were the generation by reproduction of form. This undercuts the claim that species before Darwin were essentialist, and divorces the notion of a type from that of essence. In fact, as late as the end of the nineteenth century, logicians explicitly treated biological “species” as a homonym only of logical essentialist species, and permitted considerable deviation from the type or form. At every point, species in logic were thought to be a subset, in effect, of some more general notion. I sketch a history of both philosophical and biological traditions of the species concept, before turning to the current conceptions. These are reconsidered in the light of this history, and in particular Mayr’s changing views are shown to be somewhat Whiggish, historiographically. Of the many touted biological species concepts, only one of which (Mayr’s) is called _the_ Biological Species Concept, none appears to capture all the relevant facts, intuitions, and operational requirements of biology. Cladistic conceptions, however, have much in common with the older philosophical literature, in that the natural group of cladism is the clade, or monophyletic group. After considering the Individuality Thesis, and the metaphysics of species, we see that species are the most particular terminal taxa in a clade, and that they are “defined” in terms of the particular synapomorphies, or evolved characters, that are causally responsible for keeping the lineages that organisms form distinct from one another. In this way, we can remain within the generative conception of species that has been in play for over two millennia, and yet avoid the pitfalls of prior attempts to find a universal conception of species. Three metascientific concepts that have been object of philosophical analysis are the concepts oflaw, model and theory. The aim ofthis article is to present the explication of these concepts, and of their relationships, made within the framework of Sneedean or Metatheoretical Structuralism (Balzer et al. 1987), and of their application to a case from the realm of biology: Population Dynamics. The analysis carried out will make it possible to support, contrary to what some philosophers of science in general and of (...) biology in particular hold, the following claims: a) there are "laws" in biological sciences, b) many of the heterogeneous and different "models" of biology can be accommodated under some "theory", and c) this is exactly what confers great unifying power to biological theories. Philosophy of biology is often said to have emerged in the last third of the twentieth century. Prior to this time, it has been alleged that the only authors who engaged philosophically with the life sciences were either logical empiricists who sought to impose the explanatory ideals of the physical sciences onto biology, or vitalists who invoked mystical agencies in an attempt to ward off the threat of physicochemical reduction. These schools paid little attention to actual biological science, and as (...) a result philosophy of biology languished in a state of futility for much of the twentieth century. The situation, we are told, only began to change in the late 1960s and early 1970s, when a new generation of researchers began to focus on problems internal to biology, leading to the consolidation of the discipline. In this paper we challenge this widely accepted narrative of the history of philosophy of biology. We do so by arguing that the most important tradition within early twentieth-century philosophy of biology was neither logical empiricism nor vitalism, but the organicist movement that flourished between the First and Second World Wars. We show that the organicist corpus is thematically and methodologically continuous with the contemporary literature in order to discredit the view that early work in the philosophy of biology was unproductive, and we emphasize the desirability of integrating the historical and contemporary conversations into a single, unified discourse. This paper explores the work of Nicolas Rashevsky, a Russian émigré theoretical physicist who developed a program in "mathematical biophysics" at the University of Chicago during the 1930s. Stressing the complexity of many biological phenomena, Rashevsky argued that the methods of theoretical physics -- namely mathematics -- were needed to "simplify" complex biological processes such as cell division and nerve conduction. A maverick of sorts, Rashevsky was a conspicuous figure in the biological community during the 1930s and early 1940s: he (...) participated in several Cold Spring Harbor symposia and received several years of funding from the Rockefeller Foundation. However, in contrast to many other physicists who moved into biology, Rashevsky's work was almost entirely theoretical, and he eventually faced resistance to his mathematical methods. Through an examination of the conceptual, institutional, and scientific context of Rashevsky's work, this paper seeks to understand some of the reasons behind this resistance. (shrink)

The concept of niche (setting, context, habitat, environment) has been little studied by ontologists, in spite of its wide application in a variety of disciplines from evolutionary biology to economics. What follows is a first formal theory of this concept, a theory of the relations between objects and their niches. The theory builds upon existing work on mereology, topology, and the theory of spatial location as tools of formal ontology. It will be illustrated above all by means of simple biological (...) examples, but the concept of niche should be understood as being, like concepts such as part, boundary, and location, a structural concept that is applicable in principle to a wide range of different domains. Using quantitative methods, we investigate the role of logic in analytic philosophy from 1941 to 2010. In particular, a corpus of five journals publishing analytic philosophy is assessed and evaluated against three main criteria: the presence of logic, its role and level of technical sophistication. The analysis reveals that logic is not present at all in nearly three-quarters of the corpus, the instrumental role of logic prevails over the non-instrumental ones, and the level of technical sophistication increases in time, although (...) it remains relatively low. These results are used to challenge the view, widespread among analytic philosophers and labeled here “prevailing view”, that logic is a widely used and highly sophisticated method to analyze philosophical problems. This thesis aims to propose and defend a new way of analysing and understanding the origin of genetics (from Mendel to Bateson). Traditionally philosophers used to analyse the history of genetics in terms of theories. However, I will argue that this theory-based approach is highly problematic. In Chapter 1, I shall critically review the theory-driven approach to analysisng the history of genetics and diagnose its problems. In Chapter 2, inspired by Kuhn’s concept “exemplar”, I shall make a new interpretation of (...) exemplar and introduce an exemplar-based approach. Before introducing my exemplar-based analysis, I find it necessary to scrutinise the origin of genetics from Mendel to Bateson. In Chapter 3, I shall reinterpret Mendel’s work on Pisum by re-examining Mendel’s paper (1865) and its historical research context. In Chapter 4, by carefully examining the conceptual changes, I argue that the rediscovery event in 1900 should be better characterised as attempts of incorporating Mendel’s work with the work of “rediscoverers” (i.e. de Vries, Correns, Tschermak, and Bateson) rather than a mere reintroduction to Mendel’s work. In Chapter 5, I shall use the exemplar-based approach to analysing and interpreting the origin of genetics from Mendel to Bateson. In Chapter 6, I shall defend my exemplar-based characterisation of the origin of genetics by dismissing the potential responses from the theory-driven one, critically examining a potential mechanism-based analysis, and making the further notes on the implication of taking the exemplar-based approach to investigate scientific practice. Memes are an idea whose time has come, again, and again, and again, but which has never really made it beyond metaphor. Anthropologist Robert Aunger’s book 'The Electric Meme' is a new attempt to take it to the next stage, setting up a research program with proper models and theoretical entities. He succeeds partially, with some contributions to the logic of replication, but in the end, his proposal for the substrate of memes is a non-solution to a central problem of (...) memetics. (shrink)

Biological diversity (BD) explored by biological systematics is a complex yet organized natural phenomenon and can be partitioned into several aspects, defined naturally with reference to various causal factors structuring biota. These BD aspects are studied by particular research programs based on specific taxonomic theories (TTs). They provide, in total, a framework for comprehending the structure of biological systematics and its multi-aspect relations to other fields of biology. General principles of individualizing BD aspects and construing TTs as quasi-axiomatics are briefly (...) considered. It is stressed that each TT is characterized by a specific combination of interrelated ontological and epistemological premises most adequate to the BD aspect a TT deals with. The following contemporary research programs in systematics are recognized and characterized in brief: phenetic, rational (with several subprograms), numerical, typological (with several subprograms), biosystematic, biomorphic, phylogenetic (with several subprograms), and evo-devo. From a scientific pluralism perspective, all of these research programs, if related to naturally defined particular BD aspects, are of the same biological and scientific significance. They elaborate “locally” natural classifications that can be united by a generalized faceted classification. (shrink)

This volume seeks to further the use of formal methods in clarifying one of the central problems of philosophy: that of our free human agency and its place in our indeterministic world. It celebrates the important contributions made in this area by Nuel Belnap, American logician and philosopher. Philosophically, indeterminism and free action can seem far apart, but in Belnap’s work, they are intimately linked. This book explores their philosophical interconnectedness through a selection of original research papers that build forth (...) on Belnap’s logical and philosophical work. Some contributions take the form of critical discussions of Belnap's published work, some develop points made in his publications in new directions, and others provide additional insights on the topics of indeterminism and free action. In Nuel Belnap’s work on indeterminism and free action, three formal frameworks figure prominently: the simple branching histories framework known as "branching time;" its relativistic spatio-temporal extension, branching space-times; and the “seeing to it that” logic of agency. As those frameworks provide the formal background for the contributed papers, the volume introduction gives an overview of the current state of their development. It also introduces case-intensional first order logic, a general intensional logic offering resources for a first-order extension of the mentioned frameworks and a recent research focus of Belnap’s. This work addresses biological explanations and aims to provide a philosophical account which brings together logical-procedural and historical-processual aspects when considering molecular pathways. It is argued that, having molecular features as explananda, a particular non-classical logical language – Zsyntax – can be used to formally represent, in terms of logical theorems, types of molecular processes, and to grasp how we get from one molecular interaction to another, hence explaining why a given outcome occurs. Expressing types of molecular biology processes in (...) terms of the Zsyntax language allows us to represent causal interactions by taking into account their context-sensitivity, and amounts to partly reviving the spirit of the so-called received view of explanation – which aimed to capture scientific explanatory accounts in terms of their logical structure and their appealing to nomological relations. Such a partial revival is pursued by invoking here non-classical deductions and empirical generalisations, which are called to provide the epistemic norms to explain the behavior of molecular pathways. Some real life processes, including molecular ones, are context-sensitive, in the sense that their outcome depends on side conditions that are most of the times difficult, or impossible, to express fully in advance. In this paper, we survey and discuss a logical account of context-sensitiveness in molecular processes, based on a kind of non-classical logic. This account also allows us to revisit the relationship between logic and philosophy of science (and philosophy of biology, in particular).

Scientific discourse leaves implicit a vast amount of knowledge, assumes that this background knowledge is taken into account – even taken for granted – and treated as undisputed. In particular, the terminology in the empirical sciences is treated as antecedently understood. The background knowledge surrounding a theory is usually assumed to be true or approximately true. This is in sharp contrast with logic, which explicitly ignores underlying presuppositions and assumes uninterpreted languages. We discuss the problems that background knowledge may cause (...) for the formalization of scientific theories. In particular, we will show how some of these problems can be addressed in the context of the computational representation of scientific theories. (shrink)

In Unifying Biology, Smocovitis offers a series of claimsregarding the relationship between key actors in the synthesisperiod of evolutionary studies and positivism, especially claimsentailing Joseph Henry Woodger and the Unity of Science Movement.This commentary examines Woodger''s possible relevance to key synthesis actors and challenges Smocovitis'' arguments for theexplanatory relevance of logical positivism, and positivism moregenerally, to synthesis history. Under scrutiny, these arguments areshort on evidence and subject to substantial conceptual confusion.Though plausible, Smocovitis'' minimal interpretation – that somegeneralised form of Comtean (...) positivism had a role in synthesishistory – requires more of an evidential basis and must engageexisting scholarship on epistemic reforms in the biological sciencesprior to the synthesis period. Smocovitis is right to investigateepistemology in the synthesis period of evolutionary studies and tolook for links to wider changes in science and philosophy. However,in its present form, Unifying Biology fails to support herbasic interpretation. (shrink)
