Philosophers of science increasingly believe that much of science is concerned with understanding the mechanisms responsible for the production of natural phenomena. An adequate understanding of scientific research requires an account of how scientists develop and test models of mechanisms. This paper offers a general account of the nature of mechanical models, discussing the representational relationship that holds between mechanisms and their models as well as the techniques that can be used to test and refine such models. We argue that a fashionable interpretation of the theory of natural selection as a claim exclusively about populations is mistaken. The interpretation rests on adopting an analysis of fitness as a probabilistic propensity which cannot be substantiated, draws parallels with thermodynamics which are without foundations, and fails to do justice to the fundamental distinction between drift and selection. This distinction requires a notion of fitness as a pairwise comparison between individuals taken two at a time, and so vitiates the interpretation (...) of the theory as one about populations exclusively. That biology provides explanations is not open to doubt. But how it does so must be a vexed question for those who deny that biology embodies laws or other generalizations with the sort of explanatory force that the philosophy of science recognizes. The most common response to this problem has involved redefining law so that those grammatically general statements which biologists invoke in explanations can be counted as laws. But this terminological innovation cannot identify the source of biology's explanatory power. (...) I argue that because biological science is historical, the problem of biological explanation can be assimilated to the parallel problem in the philosophy of history, and that the problem was solved by Carl Hempel. This paper consists of four parts. Part 1 is an introduction. Part 2 evaluates arguments for the claim that there are no strict empirical laws in biology. I argue that there are two types of arguments for this claim and they are as follows: (1) Biological properties are multiply realized and they require complex processes. For this reason, it is almost impossible to formulate strict empirical laws in biology. (2) Generalizations in biology hold contingently but laws go beyond describing contingencies, (...) so there cannot be strict laws in biology. I argue that both types of arguments fail. Part 3 considers some examples of biological laws in recent biological research and argues that they exemplify strict laws in biology. Part 4 considers the objection that the examples in part 3 may be strict laws but they are not distinctively biological laws. I argue that given a plausible account of what distinctively biological means, such laws are distinctively biological. (shrink)

Former discussions of biological generalizations have focused on the question of whether there are universal laws of biology. These discussions typically analyzed generalizations out of their investigative and explanatory contexts and concluded that whatever biological generalizations are, they are not universal laws. The aim of this paper is to explain what biological generalizations are by shifting attention towards the contexts in which they are drawn. I argue that within the context of any particular biological explanation or investigation, biologists employ two (...) types of generations. One type identifies causal regularities exhibited by particular kinds of biological entities. The other type identifies how these entities are distributed in the biological world. (shrink)

When natural selection theory was presented, much active philosophical debate, in which Darwin himself participated, centered on its hypothetical nature, its explanatory power, and Darwin's methodology. Upon first examination, Darwin's support of his theory seems to consist of a set of claims pertaining to various aspects of explanatory success. I analyze the support of his method and theory given in the Origin of Species and private correspondence, and conclude that an interpretation focusing on the explanatory strengths of natural selection theory (...) accurately reflects neither Darwin's own self-consciously held views, nor the nature of his support. Darwin's methodological and philosophical arguments were at once consistently empiricist and more sophisticated than such interpretations credit to him. (shrink)

A precise formulation of the structure of modern evolutionary theory has proved elusive. In this paper, I introduce and develop a formal approach to the structure of population genetics, evolutionary theory's most developed sub-theory. Under the semantic approach, used as a framework in this paper, presenting a theory consists in presenting a related family of models. I offer general guidelines and examples for the classification of population genetics models; the defining features of the models are taken to be their state (...) spaces, parameters, and laws. The suggestions regarding the various aspects of the characterization of population genetics models provide an outline for further detailed research. (shrink)

I defend the Received View on scientific theories as developed by Carnap, Hempel, and Feigl against a number of criticisms based on misconceptions. First, I dispute the claim that the Received View demands axiomatizations in first order logic, and the further claim that these axiomatizations must include axioms for the mathematics used in the scientific theories. Next, I contend that models are important according to the Received View. Finally, I argue against the claim that the Received View is intended to (...) make the concept of a theory more precise. Rather, it is meant as a generalizable framework for explicating specific theories. (shrink)

Syntactic approaches in the philosophy of science, which are based on formalizations in predicate logic, are often considered in principle inferior to semantic approaches, which are based on formalizations with the help of structures. To compare the two kinds of approach, I identify some ambiguities in common semantic accounts and explicate the concept of a structure in a way that avoids hidden references to a specific vocabulary. From there, I argue that contrary to common opinion (i) unintended models do not (...) pose a significant problem for syntactic approaches to scientific theories, (ii) syntactic approaches can be at least as language-independent as semantic ones, and (iii) in syntactic approaches, scientific theories can be as well connected to the world as in semantic ones. Based on these results, I argue that syntactic and semantic approaches fare equally well when it comes to (iv) ease of application, (v) accommodating the use of models in the sciences, and (vi) capturing the theory-observation relation. What is the relationship between evolutionary contingency and diversity? The evolutionary contingency thesis emphasizes dependency relations and chance as the hallmarks of evolution. While contingency can be destructive of, for example, the fragile and complex dynamics in an ecosystem, I will mainly focus on the productive or causal aspect of contingency for a particular sort of diversity. There are many sorts of diversities: Gould is most famous for his diversity-to-decimation model, which includes disparate body plans distinguishing different phyla. However, structural (...) diversity construed more broadly spans scales, such as organization in and among cells, structural arrangements and biomechanics on various scales, and even the profile of ancestor-descendent relationships or community structure of interactions within ecosystems. By focusing on stochastic processes in contingent evolution, I argue that contingency causes structural diversity. Specifically, I focus on the plurality of structural types of cells, genetic codes, and phyla diversity as case studies. (shrink)

A system whose expected state changes with time cannot have both a forward-directed translationally invariant probabilistic law and a backward-directed translationally invariant law. When faced with this choice, science seems to favor the former. An asymmetry between cause and effect may help to explain why temporally oriented laws are usually forward-directed.

In this paper I distinguish various ways in which empirical claims about evolutionary and ecological models can be supported by data. I describe three basic factors bearing on confirmation of empirical claims: fit of the model to data; independent testing of various aspects of the model, and variety of evident. A brief description of the kinds of confirmation is followed by examples of each kind, drawn from a range of evolutionary and ecological theories. I conclude that the greater complexity and (...) precision of my approach, as compared to, for instance, a Popperian approach, can facilitate detailed analysis and comparison of empirical claims. ‘Gouldian arguments’ appeal to the contingency of a scientific domain to establish that domain’s autonomy from some body of theory. For instance, pointing to evolutionary contingency, Stephen Jay Gould suggested that natural selection alone is insufficient to explain life on the macroevolutionary scale. In analysing contingency, philosophers have provided source-independent accounts, understanding how events and processes structure history without attending to the nature of those events and processes. But Gouldian Arguments require source-dependent notions of contingency. An account of contingency is (...) source-dependent when it is indexed to some pattern and some process. Positions like Gould’s do not turn on the mere fact of life’s contingency—that life’s shape could have been different due to its sensitivity to initial conditions, path-dependence or stochasticity. Rather, Gouldian arguments require that the contingency is due to particular kinds of processes: in this case, those which microevolutionary theory cannot account for. This source-dependent perspective clarifies both debates about the nature and importance of contingency, and empirical routes for testing Gould’s thesis. (shrink)

In their 2010 book, Biology’s First Law, D. McShea and R. Brandon present a principle that they call ‘‘ZFEL,’’ the zero force evolutionary law. ZFEL says (roughly) that when there are no evolutionary forces acting on a population, the population’s complexity (i.e., how diverse its member organisms are) will increase. Here we develop criticisms of ZFEL and describe a different law of evolution; it says that diversity and complexity do not change when there are no evolutionary causes.

This dissertation consists of three parts. Part I is a defense of an artificial language methodology in philosophy and a historical and systematic defense of the logical empiricists' application of an artificial language methodology to scientific theories. These defenses provide a justification for the presumptions of a host of criteria of empirical significance, which I analyze, compare, and develop in part II. On the basis of this analysis, in part III I use a variety of criteria to evaluate the scientific (...) status of intelligent design, and further discuss confirmation, reduction, and concept formation. Paul Thompson, John Beatty, and Elisabeth Lloyd argue that attempts to resolve certain conceptual issues within evolutionary biology have failed because of a general adherence to the received view of scientific theories. They maintain that such issues can be clarified and resolved when one adopts a semantic approach to theories. In this paper, I argue that such conceptual issues are just as problematic on a semantic approach. Such issues arise from the complexity involved in providing formal accounts of theoretical laws (...) and scientific explanations. That complexity is due to empirical and pragmatic considerations, not one's adherence to a particular formal approach to theories. This analysis raises a broader question. How can any formal account properly represent the complex nature of empirical phenomena? (shrink)

In this paper, a modest version of the Semantic View is motivated as both tenable and potentially fruitful for philosophy of science. An analysis is proposed in which the Semantic View is characterized by three main claims. For each of these claims, a distinction is made between stronger and more modest interpretations. It is argued that the criticisms recently leveled against the Semantic View hold only under the stronger interpretations of these claims. However, if one only commits to the modest (...) interpretation for all the claims, then the view obtained, the Modest Semantic View, is tenable and fruitful for the philosophy of science. (shrink)

In this paper, I discuss the problem of scientific laws in general and laws of biology in particular. After reviewing the debate around the existence of laws in biology, I examine the subject in the light of the structuralist notion of a fundamental law and argue for the law of matching as the fundamental law of genetics.

Three metascientific concepts that have been object of philosophical analysis are the concepts oflaw, model and theory. The aim ofthis article is to present the explication of these concepts, and of their relationships, made within the framework of Sneedean or Metatheoretical Structuralism (Balzer et al. 1987), and of their application to a case from the realm of biology: Population Dynamics. The analysis carried out will make it possible to support, contrary to what some philosophers of science in general and of (...) biology in particular hold, the following claims: a) there are "laws" in biological sciences, b) many of the heterogeneous and different "models" of biology can be accommodated under some "theory", and c) this is exactly what confers great unifying power to biological theories. Recent philosophy of science has witnessed a shift in focus, in that significantly more consideration is given to how scientists employ models. Attending to the role of models in scientific practice leads to new questions about the representational roles of models, the purpose of idealizations, why multiple models are used for the same phenomenon, and many more besides. In this paper, I suggest that these themes resonate with central topics in feminist epistemology, in particular prominent versions of feminist empiricism, and (...) that model-based science and feminist epistemology each has crucial resources to offer the other's project. The complexity and heterogeneity of causes influencing ecology’s domain challenge its capacity to generate a general theory without exceptions, raising the question of whether ecology is capable, even in principle, of achieving the sort of theoretical success enjoyed by physics. Weber has argued that competition theory built around the Competitive Exclusion Principle (especially Tilman’s resource-competition model) offers an example of ecology identifying a law-like causal regularity. However, I suggest that as Weber presents it, the CEP is not yet a causal (...) regularity. Instead, I argue that the scientific understanding in Tilman’s theory takes a different form. The theory explains through a structure I call “channeling explanation” which does not depend on deduction from general laws, but rather builds on constraints and trade-offs represented in state-space. Recognizing this structure supports the more general point that ecology and other so-called special sciences can reveal novel theoretical approaches to philosophy of science when approached with openness to their uniqueness. Susan Mills and John Beatty proposed a propensity interpretation of fitness (1979) to show that Darwinian explanations are not circular, but they did not address the critics' chief complaint that the principle of the survival of the fittest is either tautological or untestable. I show that the propensity interpretation cannot rescue the principle from the critics' charges. The critics, however, incorrectly assume that there is nothing more to Darwin's theory than the survival of the fittest. While Darwinians all scoff at (...) this assumption, they do not agree about what role, if any, this principle plays in Darwin's theory of natural selection. I argue that the principle has no place in Darwin's theory. His theory does include the idea that some organisms are fitter than others. But greater reproductive success is simply inferred from higher fitness. There is no reason to embody this inference in the form of a special principle of the survival of the fittest. (shrink)

This paper examines the nature of theory structure in biology and considers the implications of those theoretical structures for theory reduction. An account of biological theories as interlevel prototypes embodying causal sequences, and related to each other by strong analogies, is presented, and examples from the neurosciences are provided to illustrate these middle-range theories. I then go on to discuss several modifications of Nagel''s classical model of theory reduction, and indicate at what stages in the development of reductions these models (...) might best apply. Finally I consider several implications of these analyses of theory structure and reduction for disciplinary integration in biology. (shrink)

A strong case has been made for the role and value of mechanistic reasoning in process-oriented sciences, such as molecular biology and neuroscience. This paper shifts focus to assess the role of mechanistic reasoning in an area where it is neither obvious nor expected: population genetics. Population geneticists abstract away from the causal-mechanical details of individual organisms and, instead, use mathematics to describe population-level, statistical phenomena. This paper, first, develops a framework for the identification of mechanistic reasoning where it is (...) not obvious: mathematical and mechanistic styles of scientific reasoning. Second, it applies this framework to demonstrate that both styles are integrated in modern investigations of evolutionary biology. Characteristic of the former, applied population genetic techniques provide statistical evidence for associations between genotype, phenotype, and fitness. Characteristic of the latter, experimental interventions provide causal-mechanical evidence for associations between the very same relationships, often in the same model organisms. The upshot is a richer perspective of how evolutionary biologists build evidence for hypotheses regarding adaptive evolution and a general framework for assessing the scope of mechanistic reasoning across the sciences. In this essay, I first consider a popular view of models and modeling, the similarity view. Second, I contend that arguments for it fail and it suffers from what I call “Hughes’ worry.” Third, I offer a deflationary approach to models and modeling that avoids Hughes’ worry and shows how scientific representations are of apiece with other types of representations. Finally, I consider an objection that the similarity view can deal with approximations better than the deflationary view and show that (...) this is not so. (shrink)

Sober and Elgin defend the claim that there are a priori causal laws in biology. Lange and Rosenberg take issue with this on Humean grounds, among others. I will argue that Sober and Elgin don’t go far enough – there are a priori causal laws in many sciences. Furthermore, I will argue that this thesis is compatible with a Humean metaphysics and an empiricist epistemology.

En uno de los ataques más reiterados a Darwin, que todavía subsiste en la literatura actual, se señala que la teoría de la selección natural es tautológica, analítica o, al menos, irrefutable. En docenas de artículos, diversos autores han señalado las condiciones en que la selección natural quedaría refutada, intentando mostrar que no carece de contenido empírico. La estrategia seguida en este trabajo será otra. Teniendo en cuenta que la crítica de tautologicidad o irrefutabilidad ha sido esgrimida contra leyes fundamentales (...) de otras teorías, insertaré la discusión en un marco metateórico más amplio. Para discutir el estatus del segundo principio de la mecánica clásica, Moulines introduce el concepto de "principio guía". Los principios guía no serían contrastables directamente, sino a través de especializaciones. Desde mi punto de vista, considerar a la selección natural como principio guía permitiría explicar por qué muchos la han considerado tautológica y cómo esto no implica vacuidad. One of the most repeated objections to Darwin, still present in contemporary literature, outlines that theory of natural selection is tautological, analytical or at least irrefutable. There are many authors that point out the conditions in which natural selection would be refuted, trying to prove that it doesn't lack of empirical content. This essay will work on a different strategy. Taking into account that tautological or irrefutable criticism has been put forward against other theories' fundamental laws; I will insert the argumentation in a wider theoretical frame. To argue about the status of the second principle about classic mechanical Moulines introduces the 'guiding principle' concept. The guiding principles wouldn't be directly contrastable. The only way in which they could be contrastable would be through special laws. From my point of view natural selection, considered as the guiding principle, would explain why many thinkers had considered it a tautology and how this does not imply vacuity. (shrink)

Selectionist evolutionary theory has often been faulted for not making novel predictions that are surprising, risky, and correct. I argue that it in fact exhibits the theoretical virtue of predictive capacity in addition to two other virtues: explanatory unification and model fitting. Two case studies show the predictive capacity of selectionist evolutionary theory: parallel evolutionary change in E. coli, and the origin of eukaryotic cells through endosymbiosis.

The Darwinian theory of evolution is itself evolving and this book presents the details of the core of modern Darwinism and its latest developmental directions. In this dissertation, I examine three philosophically important concepts that play a foundational role in developmental psychology: theory, representation, and belief. I describe different ways in which the concepts have been understood and present reasons why a developmental psychologist, or a philosopher attuned to cognitive development, should prefer one understanding of these concepts over another.

The paper sketches an account of explanatory practice in which explanations are viewed as answers to explanation-requiring questions. To avoid difficulties in previous proposals, the paper uses the structuralist account of theory structure, arguing that theories are complex and evolving entities formed around a conceptual core and a set of intended applications. The argument is that this view does better justice to theories which involve a number of different kinds of theory-elements to give narrative explanations. Theories are, among other things, (...) devices which can be used to turn explanation-requiring questions into a form which allows assessment of potential answers. Evolutionary theory, both in Darwin's and the modern synthetic forms, are used as examples. The view advanced is that modern evolutionary theory need not have a unique core to which other theories serve as subcontractors. (shrink)

Concepts and methods originating in one discipline can distort the structure of another when they are applied to the latter. I exemplify this mostly with reference to systematic biology, especially problems which have arisen in relation to the nature of species. Thus the received views of classes, individuals (which term I suggest be replaced by units to avoid misunderstandings), and sets are all inapplicable, but each can be suitably modified. The concept of fuzzy set was developed to deal with species (...) and I defend its applicability. Taxa at all levels are real and participate in biological processes. Analysis of cause and pattern provides the deep structure in which metabiology is grounded; violation of this principle has led to diverse errors in biology. (shrink)

In this paper I propose to examine, and in part revive, a time-honoured perspective to inquiry in general and scientific explanation in particular. The perspective is to view inquiry as a search for answers to questions. If there is anything that deserves to be called a working scientist's view of his or her daily work, it surely is that he or she phrases questions and attempts to find satisfactory answers to them.

It has commonly been argued that certain types of mental descriptions, specifically those characterized in terms of propositional attitudes, are part of a folk psychological understanding of the mind. Recently, however, it has also been argued that this is the case even when such descriptions are employed as part of scientific theories in domains like social psychology and comparative psychology. In this paper, I argue that there is no plausible way to understand the distinction between folk and scientific psychology that (...) can support such claims. Moreover, these sorts of claims can have adverse consequences for the neuroscientific study of the brain by downplaying the value of many psychological theories that provide information neuroscientists need in order to build and test neurological models. Two metascientific concepts that have been ― and still are ― object of philosophical analysis are the concepts of model and theory. But while the concept of scientific theory was one of the concepts to which philosophers of science devoted most attention during the 20th century, it is only in recent decades that the concept of scientific model has come to occupy a central position in philosophical reflection. However, it has done so in such a way that, at present, as (...) Jim Bogen states in the back cover of the book Scientific Models in the Philosophy of Science, by Daniela Bailer-Jones, “[t]he standard philosophical literature on the role of models in scientific reasoning is voluminous, disorganized, and confusing”. In spite of this, one of the axes that would allow us to organize at least part of this literature, and with which Bailer-Jones’ book closes, is that which is identified as one of the “contemporary philosophical issues: how theories and models relate to each other” (Bailer-Jones 2009, p. 208).That is why, in this introduction to the special issues of Metatheoria devoted to the topic of “Models and Theories in Biology”, we will present the main advances that have been made in the philosophical analysis of the concepts of model and theory in general and in biology in particular, and we will also do the same with the answers that have been given to the problem of "how theories and models relate to each other”. Philosophical analysis of ecological theories has lagged behind the study of evolutionary theory. The semantic conception of scientific theories, which has been employed successfully in the analysis of evolutionary theory, is adopted here to analyse ecological theory. Two general problems in ecology are discussed. One arises from the continued use of covering law models in ecology, and the other concerns the applicability of ecological theory in conservation biology. The semantic conception of ecological theories is used to resolve these problems.

This article characterizes various species concepts in terms of set-theoretic models that license biological inferences and illustrates the logical connections among different species concepts. Species in this construal are abstract models, rather than biological or even tangible entities, and relate to individual organisms via representation, rather than the membership or mereological whole/part relationship. The proposal sheds new light on vexed issues of species and situates them within broader philosophical contexts of model selection, scientific representation, and scientific realism.

Are there laws in evolutionary biology? Stephen J. Gould has argued that there are factors unique to biological theorizing which prevent the formulation of laws in biology, in contradistinction to the case in physics and chemistry. Gould offers the problem of complexity as just such a fundamental barrier to biological laws in general, and to Dollos Law in particular. But I argue that Gould fails to demonstrate: (1) that Dollos Law is not law-like, (2) that the alleged failure of Dollos (...) Law demonstrates why there cannot be laws in biological science, and (3) that complexity is a fundamental barrier to nomologicality. (shrink)

Accounts of the relation between theories and models in biology concentrate on mathematical models. In this paper I consider the dual role of models as representations of natural systems and as a material basis for theorizing. In order to explicate the dual role, I develop the concept of a remnant model, a material entity made from parts of the natural system(s) under study. I present a case study of an important but neglected naturalist, Joseph Grinnell, to illustrate the extent to (...) which mundane practices in a museum setting constitute theorizing. I speculate that historical and sociological analyses of institutions can play a specific role in the philosophical analysis of model-building strategies. (shrink)
