We argue that dynamical and mathematical models in systems and cognitive neuro- science explain (rather than redescribe) a phenomenon only if there is a plausible mapping between elements in the model and elements in the mechanism for the phe- nomenon. We demonstrate how this model-to-mechanism-mapping constraint, when satisfied, endows a model with explanatory force with respect to the phenomenon to be explained. According to one large family of views, scientific explanations explain a phenomenon (such as an event or a regularity) by subsuming it under a general representation, model, prototype, or schema (see Bechtel, W., & Abrahamsen, A. My concern is with the minimal suggestion that an adequate philosophical theory of scientific explanation can limit its attention to the format or structure with which theories are represented. The representational subsumption view is a plausible hypothesis about the psychology of understanding. It is also a plausible claim about how scientists present their knowledge to the world. However, one cannot address the central questions for a philosophical theory of scientific explanation without turning one’s attention from the structure of representations to the basic commitments about the worldly structures that plausibly count as explanatory. A philosophical theory of scientific explanation should achieve two goals. The first is explanatory demarcation. It should show how explanation relates with other scientific achievements, such as control, description, measurement, prediction, and taxonomy. The second is explanatory normativity. It should say when putative explanations succeed and fail. One cannot achieve these goals without undertaking commitments about the kinds of ontic structures that plausibly count as explanatory. Proponents of mechanistic explanation all acknowledge the importance of organization. But they have also tended to emphasize specificity with respect to parts and operations in mechanisms. We argue that in understanding one important mode of organization—patterns of causal connectivity—a successful explanatory strategy abstracts from the specifics of the mechanism and invokes tools such as those of graph theory to explain how mechanisms with a particular mode of connectivity will behave. We discuss the connection between organization, abstraction, and mechanistic explanation and (...) illustrate our claims by looking at an example from recent research on so-called network motifs. The central aim of this paper is to shed light on the nature of explanation in computational neuroscience. I argue that computational models in this domain possess explanatory force to the extent that they describe the mechanisms responsible for producing a given phenomenon—paralleling how other mechanistic models explain. Conceiving computational explanation as a species of mechanistic explanation affords an important distinction between computational models that play genuine explanatory roles and those that merely provide accurate descriptions or predictions of phenomena. This paper explores the question of whether all or most explanations in biology are, or ideally should be, ‘mechanistic’. I begin by providing an account of mechanistic explanation, making use of the interventionist ideas about causation I have developed elsewhere. This account emphasizes the way in which mechanistic explanations, at least in the biological sciences, integrate difference‐making and spatio‐temporal information, and exhibit what I call fine‐tunedness of organization. I also emphasize the role played by modularity conditions in mechanistic explanation. I (...) will then argue, in agreement with John Dupré, that, given this account, it is plausible that many biological systems require explanations that are relatively non‐mechanical or depart from expectations one associates with the behaviour of machines. In a recent paper, Kaplan (Synthese 183:339–373, 2011) takes up the task of extending Craver’s (Explaining the brain, 2007) mechanistic account of explanation in neuroscience to the new territory of computational neuroscience. He presents the model to mechanism mapping (3M) criterion as a condition for a model’s explanatory adequacy. This mechanistic approach is intended to replace earlier accounts which posited a level of computational analysis conceived as distinct and autonomous from underlying mechanistic details. In this paper I discuss work in (...) computational neuroscience that creates difficulties for the mechanist project. Carandini and Heeger (Nat Rev Neurosci 13:51–62, 2012) propose that many neural response properties can be understood in terms of canonical neural computations. These are “standard computational modules that apply the same fundamental operations in a variety of contexts.” Importantly, these computations can have numerous biophysical realisations, and so straightforward examination of the mechanisms underlying these computations carries little explanatory weight. Through a comparison between this modelling approach and minimal models in other branches of science, I argue that computational neuroscience frequently employs a distinct explanatory style, namely, efficient coding explanation. Such explanations cannot be assimilated into the mechanistic framework but do bear interesting similarities with evolutionary and optimality explanations elsewhere in biology. (shrink)

The Hodgkin–Huxley (HH) model of the action potential is a theoretical pillar of modern neurobiology. In a number of recent publications, Carl Craver ([2006], [2007], [2008]) has argued that the model is explanatorily deficient because it does not reveal enough about underlying molecular mechanisms. I offer an alternative picture of the HH model, according to which it deliberately abstracts from molecular specifics. By doing so, the model explains whole-cell behaviour as the product of a mass of underlying low-level events. The (...) issue goes beyond cellular neurobiology, for the strategy of abstraction exhibited in the HH case is found in a range of biological contexts. The paper discusses how systems biology is working toward complex accounts that integrate explanation in terms of mechanisms and explanation by mathematical models—which some philosophers have viewed as rival models of explanation. Systems biology is an integrative approach, and it strongly relies on mathematical modeling. Philosophical accounts of mechanisms capture integrative in the sense of multilevel and multifield explanations, yet accounts of mechanistic explanation have failed to address how a mathematical model could contribute to such explanations. I discuss how mathematical (...) equations can be explanatorily relevant. Several cases from systems biology are discussed to illustrate the interplay between mechanistic research and mathematical modeling, and I point to questions about qualitative phenomena, where quantitative models are still indispensable to the explanation. Systems biology shows that a broader philosophical conception of mechanisms is needed, which takes into account functional-dynamical aspects, interaction in complex networks with feedback loops, system-wide functional properties such as distributed functionality and robustness, and a mechanism’s ability to respond to perturbations. Kaplan and Craver claim that all explanations in neuroscience appeal to mechanisms. They extend this view to the use of mathematical models in neuroscience and propose a constraint such models must meet in order to be explanatory. I analyze a mathematical model used to provide explanations in dynamical systems neuroscience and indicate how this explanation cannot be accommodated by the mechanist framework. Evolutionary developmental biology (evo-devo) is considered a ‘mechanistic science,’ in that it causally explains morphological evolution in terms of changes in developmental mechanisms. Evo-devo is also an interdisciplinary and integrative approach, as its explanations use contributions from many fields and pertain to different levels of organismal organization. Philosophical accounts of mechanistic explanation are currently highly prominent, and have been particularly able to capture the integrative nature of multifield and multilevel explanations. However, I argue that evo-devo demonstrates the need for a (...) broadened philosophical conception of mechanisms and mechanistic explanation. Mechanistic explanation (in terms of the qualitative interactions of the structural parts of a whole) has been developed as an alternative to the traditional idea of explanation as derivation from laws or quantitative principles. Against the picture promoted by Carl Craver, that mathematical models describe but usually do not explain, my discussion of cases from the strand of evo-devo which is concerned with developmental processes points to qualitative phenomena where quantitative mathematical models are an indispensable part of the explanation. While philosophical accounts have focused on the actual organization and operation of mechanisms, properties of developmental mechanisms that are about how a mechanism reacts to modifications are of major evolutionary significance, including robustness, phenotypic plasticity, and modularity. A philosophical conception of mechanisms is needed that takes into account quantitative changes, transient entities and the generation of novel types of entities, feedback loops and complex interaction networks, emergent properties, and, in particular, functional-dynamical aspects of mechanisms, including functional (as opposed to structural) organization and distributed, system-wide phenomena. The philosophical conception of mechanistic explanation is grounded on a limited number of canonical examples. These examples provide an overly narrow view of contemporary scientific practice, because they do not reflect the extent to which the heuristic strategies and descriptive practices that contribute to mechanistic explanation have evolved beyond the well-known methods of decomposition, localization, and pictorial representation. Recent examples from evolutionary robotics and network approaches to biology and neuroscience demonstrate the increasingly important role played by computer simulations and mathematical (...) representations in the epistemic practices of mechanism discovery and mechanism description. These examples also indicate that the scope of mechanistic explanation must be re-examined: With new and increasingly powerful methods of discovery and description comes the possibility of describing mechanisms far more complex than traditionally assumed. Recently, it has been provocatively claimed that dynamical modeling approaches signal the emergence of a new explanatory framework distinct from that of mechanistic explanation. This paper rejects this proposal and argues that dynamical explanations are fully compatible with, even naturally construed as, instances of mechanistic explanations. Specifically, it is argued that the mathematical framework of dynamics provides a powerful descriptive scheme for revealing temporal features of activities in mechanisms and plays an explanatory role to the extent it is deployed for (...) this purpose. It is also suggested that more attention should be paid to the distinctive methodological contributions of the dynamical framework including its usefulness as a heuristic for mechanism discovery and hypothesis generation in contemporary neuroscience and biology. The goal of this paper is to present and defend an empiricist, neo-Hempelian account of scientific explanation as ampliative, specialized embedding. The proposal aims to preserve what I take to be the core of Hempel’s empiricist account, by weakening it in some respects and strengthening it in others, introducing two new conditions that solve most of Hempel’s problems without abandoning his empiricist strictures. According to this proposal, to explain a phenomenon is to make it expectable by introducing new conceptual/ontological machinery (...) and using special, and non-ad hoc, non-accidental regularities. The new conditions are elaborated making essential use of two central structuralist ideas, namely T-theoreticity and specialization. I first introduce and qualify the project, then present the new account in detail and assess it vis-à-vis its rivals, and finally discuss some possible objections, concluding that the account fares better than its monistic rivals and well enough to qualify as a promising neo-Hempelian account. Even for those unpersuaded by its monistic goals, it has the merit of calling attention to two new necessary conditions not explicitly emphasized thus far and showing how they serve to answer many of the criticisms addressed against Hempel’s account. Some New Mechanists have proposed that claims of compositional relations are justified by combining the results of top-down and bottom-up interlevel interventions. But what do scientists do when they can perform, say, a cellular intervention, but not a subcellular detection? In such cases, paired interlevel interventions are unavailable. We propose that scientists use abduction and we illustrate its use through a case study of the ionic theory of resting and action potentials.

The focus in the literature on scientific explanation has shifted in recent years towards model-based approaches. In recent work, Alisa Bokulich has argued that idealization has a central role to play in explanation. Bokulich claims that certain highly-idealized, structural models can be explanatory, even though they are not considered explanatory by causal, mechanistic, or covering law accounts of explanation. This paper focuses on Bokulich’s account in order to make the more general claim that there are problems with maintaining that a (...) structural criterion can capture the way that highly-idealized models explain. This paper examines Bokulich’s claim that the structural model explanation of quantum wavefunction scarring, featuring semiclassical mechanics, is deeper than the explanation provided by the local quantum model. The challenge for Bokulich is to show that the semiclassical model answers a wider range of w-questions, as this is her method of assessing structural information. I look at two reasonable approaches employing w-questions, and I argue that neither approach is ultimately satisfactory. Because structural similarity has preferences for more fundamental models, I argue that the local quantum model provides explanations that at least as deep as the semiclassical ones. The criterion either wrongly identifies all models as explanatory, or prefers models from fundamental theory. Either way, it cannot capture the way that highly-idealized models explain. (shrink)

Natalia Carrillo and Tarja Knuuttila claim that there are two traditions of thinking about idealization offering almost opposite views on their functioning and epistemic status. While one tradition views idealizations as epistemic deficiencies, the other one highlights the epistemic benefits of idealization. Both of them treat idealizations as deliberate misrepresentations, however. They then argue for an artifactual account of idealization, comparing it to the traditional accounts of idealization, and exemplifying it through the Hodgkin and Huxley model of the nerve impulse. From the artifactual perspective, the epistemic benefits and deficiencies introduced by idealization frequently come in a package due to the way idealization draws together different resources in model construction. Accordingly, idealization tends to be holistic in that it is not often easily attributable to some specific parts of the model. They conclude that the artifactual approach offers a unifying view into idealization in that it is able to recover several basic philosophical insights motivating both the deficiency and epistemic benefit accounts, while being simultaneously detached from the idea of distortion by misrepresentation. Explanations of biological phenomena such as cell division, protein synthesis or circadian rhythms commonly take the form of models of the responsible mechanisms. Recently philosophers of science have attempted to analyze this practice, presenting mechanisms as organized collections of parts performing operations that together produce the phenomenon. But in some cases what researchers seek to explain is not a general phenomenon, but a specific feature of a more fine-grained phenomenon. In some of these cases, it is not the model of (...) the mechanism that performs the explanatory work. I consider a case in which the investigator offered an abstract representation of a fine-grained phenomenon to show why in had the feature in question. I consider a second case in which a researcher abstracted from the mechanism to identify a design principle that explains why the functioning mechanism exhibits a specific feature. (shrink)

What are the relative epistemic merits of building prosthetic models versus building nonprosthetic models and simulations? I argue that prosthetic models provide a sufficient test of affordance validity, that is, of whether the target system affords mechanisms that can be commandeered by a prosthesis. In other respects, prosthetic models are epistemically on par with nonprosthetic models. I focus on prosthetics in neuroscience, but the results are general. The goal of understanding how brain mechanisms work under ecologically and physiologically relevant conditions (...) is narrow compared to the search for maker's knowledge about how the brain can be made to work for us. Philosophers use historical case studies to support wide-ranging claims about science. This practice is often criticized as problematic. In this paper we suggest that the function of case studies can be understood and justified by analogy to a well-established practice in biology: the investigation of model organisms. We argue that inferences based on case studies are no more problematic than inferences from model organisms to larger classes of organisms in biology. Although there is a substantial philosophical literature on dynamical systems theory in the cognitive sciences, the same is not the case for neuroscience. This paper attempts to motivate increased discussion via a set of overlapping issues. The first aim is primarily historical and is to demonstrate that dynamical systems theory is currently experiencing a renaissance in neuroscience. Although dynamical concepts and methods are becoming increasingly popular in contemporary neuroscience, the general approach should not be viewed as something entirely new to (...) neuroscience. Instead, it is more appropriate to view the current developments as making central again approaches that facilitated some of neuroscience’s most significant early achievements, namely, the Hodgkin–Huxley and FitzHugh–Nagumo models. The second aim is primarily critical and defends a version of the “dynamical hypothesis” in neuroscience. Whereas the original version centered on defending a noncomputational and nonrepresentational account of cognition, the version I have in mind is broader and includes both cognition and the neural systems that realize it as well. In view of that, I discuss research on motor control as a paradigmatic example demonstrating that the concepts and methods of dynamical systems theory are increasingly and successfully being applied to neural systems in contemporary neuroscience. More significantly, such applications are motivating a stronger metaphysical claim, that is, understanding neural systems as being dynamical systems, which includes not requiring appeal to representations to explain or understand those phenomena. Taken together, the historical claim and the critical claim demonstrate that the dynamical hypothesis is undergoing a renaissance in contemporary neuroscience. (shrink)

This chapter provides a critical perspective on the role of connectomes in neuroscientific practice and asks how the connectomic approach fits into a larger context in which network thinking permeates technology, infrastructure, social life, and the economy. In the first part of this chapter, we argue that, seen from the perspective of ongoing research, the notion of connectomes as “complete descriptions” is misguided. Our argument combines Rachel Ankeny’s analysis of neuroanatomical wiring diagrams (...) as “descriptive models” with Hans-Joerg Rheinberger’s notion of “epistemic objects,” i.e., targets of research that are still partially unknown. Combining these aspects we conclude that connectomes are constitutively epistemic objects: there just is no way to turn them into permanent and complete technical standards because the possibilities to map connection properties under different modeling assumptions are potentially inexhaustible. In the second part of the chapter, we use this understanding of connectomes as constitutively epistemic objects in order to critically assess the historical and political dimensions of current neuroscientific research. We argue that connectomics shows how the notion of the “brain as a network” has become the dominant metaphor of contemporary brain research. We further point out that this metaphor shares (potentially problematic) affinities to the form of contemporary “network societies.” We close by pointing out how the relation between connectomes and networks in society could be used in a more fruitful manner. The philosophical debate around the impact of machine learning in science is often framed in terms of a choice between AI and classical methods as mutually exclusive alternatives involving difficult epistemological trade-offs. A common worry regarding machine learning methods specifically is that they lead to opaque models that make predictions but do not lead to explanation or understanding. Focusing on the field of molecular biology, I argue that in practice machine learning is often used with explanatory aims. More specifically, I (...) argue that machine learning can be tightly integrated with other, more traditional, research methods and in a clear sense can contribute to insight into the causal processes underlying phenomena of interest to biologists. One could even say that machine learning is not the end of theory in important areas of biology, as has been argued, but rather a new beginning. I support these claims with a detailed discussion of a case study involving gene regulation by microRNAs. (shrink)

I propose a cautionary assessment of the recent debate concerning the impact of the dynamical approach on philosophical accounts of scientific explanation in the cognitive sciences and, particularly, the cognitive neurosciences. I criticize the dominant mechanistic philosophy of explanation, pointing out a number of its negative consequences: In particular, that it doesn’t do justice to the field’s diversity and stage of development, and that it fosters misguided interpretations of dynamical models’ contribution. In order to support these arguments, I analyze a (...) case study in computational neuroethology and show why it should not be understood through a mechanistic lens; I specially focus on Zednik’s mechanistic interpretation of the case study. In addition, I argue for a greater appreciation of the relation between explanation and other epistemic goals in the field, as well as an increased sensitivity towards the associated contextual factors. The nature of the product to be discovered guides the reasoning to discover it. Biologists and medical researchers often search for mechanisms. The "new mechanistic philosophy of science" provides resources about the nature of biological mechanisms that aid the discovery of mechanisms. Here, we apply these resources to the discovery of mechanisms in medicine. A new diagrammatic representation of a disease mechanism chain indicates both what is known and, most significantly, what is not known at a given time, thereby guiding (...) the researcher and collaborators in discovery. The goal of this article is to show that formal analysis and reconstructions may be useful to discuss and shed light on substantive meta-theoretical issues. We proceed here by exemplification, analysing and reconstructing as a case study a paradigmatic biochemical theory, the Monod-Wyman-Changeux theory of allosterism, and applying the reconstruction to the discussion of some issues raised by prominent representatives of the new mechanist philosophy. We conclude that our study shows that at least in this case mechanicism and more traditional (...) accounts are not rivals but complementary approaches. (shrink)

Philosophers have recently paid more attention to the physical aspects of scientific models. The attention is motivated by the prospect that a model’s physical features strongly affect its use and that this suggests re-thinking modelling in terms of extended or distributed cognition. This paper investigates two ways in which physical features of scientific models affect their use and it asks whether modelling is an instance of extended cognition. I approach these topics with a historical case study, in which scientists kept (...) records not only of their findings, but also of some the mental operations that generated the findings. The case study shows how scientists can employ a physical model as an external information store, which allows alternating between mental manipulations, recording the outcome externally, and then feeding the outcome back into subsequent mental manipulations. The case study also demonstrates that a models’ physical nature allows replacing explicit reasoning with visuospatial manipulations. I argue, furthermore, that physical modelling does not need to exemplify a strong kind of extended cognition, the sort for which external features are mereological parts of cognition. The biological sciences have always proven a fertile ground for philosophical analysis, one from which has grown a rich tradition stemming from Aristotle and flowering with Darwin. And although contemporary philosophy is increasingly becoming conceptually entwined with the study of the empirical sciences with the data of the latter now being regularly utilised in the establishment and defence of the frameworks of the former, a practice especially prominent in the philosophy of physics, the development of that tradition hasn’t received the (...) wider attention it so thoroughly deserves. This review will briefly introduce some recent significant topics of debate within the philosophy of biology, focusing on those whose metaphysical themes (in everything from composition to causation) are likely to be of wide-reaching, cross-disciplinary interest. The import of Hodgkin and Huxley’s classic model of the action potential has been hotly debated in recent years, with particular controversy surrounding claims by prominent proponents of mechanistic explanation. For these authors, the Hodgkin-Huxley model is an excellent predictive tool but ultimately lacks causal/explanatory import. What is more, they claim that this is how Hodgkin and Huxley themselves saw the model. I argue that these claims rest on a problematic reading of the work. The focus in the literature on scientific explanation has shifted in recent years towards modelbased approaches. The idea that there are simple and true laws of nature has met with objections from philosophers such as Nancy Cartwright (1983) and Paul Teller (2001), and this has made a strictly Hempelian D-N style explanation largely irrelevant to the explanatory practices of science (Hempel & Oppenheim, 1948). Much of science does not involve subsuming particular events under laws of nature. It is increasingly recognized (...) that science across the disciplines is to some degree a patchwork of scientific models, with different methods, strategies, and with varying degrees of successful prediction and explanation. And so accounts of scientific explanation have reflected this change of perspective and model-based approaches have flourished in the explanation literature (Batterman, 2002b; Bokulich, 2008; Craver, 2006; Woodward, 2003). Convincing disputes about explanatory reductionism in the philosophy of biology require a clear and precise understanding of what a reductive explanation in biology is. The central aim of this book is to provide such an account by revealing the features that determine the reductive character of a biological explanation. Chapters I-IV provide the ground, on which I can then, in Chapter V, develop my own account of explanatory reduction in biology: Chapter I reveals the meta-philosophical assumptions that underlie my analysis (...) of reduction, Chapter II introduces the previous debate about reduction in the philosophy of biology by pointing out the most crucial lessons one should learn from this debate, Chapter III critically discusses the two perspectives on explanatory reduction that have been proposed in the philosophy of biology so far, and Chapter IV clarifies in what ways the issue of reduction is entangled with the issue of explanation. In Chapter V I present my own account of explanatory reduction. My main claim is that reductive explanations in the biological sciences possess three main characteristics: they explain the behavior of a biological system S, first, exclusively in terms of factors that are located on a lower level of organization than S, second, by focusing on factors that are internal to S , and third, by describing the genuine parts of S only as “parts in isolation”. The concept of technical function is a key concept to describe technical artifacts and artifacts-to-be-designed. Engineers often give such descriptions in terms of functional decomposition models, which represent relationships between functions and sets of other functions. Despite the importance of the concept of function there is no consensus among engineers about its meaning. Models of functional decomposition are likewise conceptually divergent. Although this conceptual diversity hampers information exchange between engineers, they accept and maintain it. Engineers do not, by and large, (...) engage in a focused debate to establish commonly shared functional conceptualizations. This contrasts with science where both debates on the adequacy of key conceptualizations and convergence toward shared conceptualizations are common. This book investigates the side-by-side usage of different functional decomposition models in engineering. It explains this phenomenon by applying and extending the analysis of theory choice in terms of methodological incommensurability to engineering functional decomposition, rather than to science. This analysis shows that engineers’ usage of competing functional decomposition models is rational from a practical point of view. This book furthermore investigates the communication problems that the side-by-side usage of different models engenders and presents a strategy that supports the exchange and re-use of functional information between engineers. Philosophers have committed sins while studying science, it is said – philosophy of science focused on physics to the detriment of biology, reconstructed idealizations of scientific episodes rather than attending to historical details, and focused on theories and concepts to the detriment of experiments. Recent generations of philosophers of science have tried to atone for these sins, and by the 1980s the exculpation was in full swing. Marcel Weber’s Philosophy of Experimental Biology is a zenith mea culpa for philosophy of (...) science: it carefully describes several historical examples from twentieth century biology to address both ‘old’ philosophical topics, like reductionism, inference, and realism, and ‘new’ topics, like discovery, models, and norms. Proponents of mechanistic explanation have argued that dynamical models are mere phenomenal models, in that they describe rather than explain the scientific phenomena produced by complex systems. I argue instead that dynamical models can, in fact, be explanatory. Using an example from neuroscientific research on epilepsy, I show that dynamical models can meet the explanatory demands met by mechanistic models, and as such occupy their own unique place within the space of explanatory scientific models.
