Since its introduction just over two decades ago, evidence-based medicine (EBM) has come to dominate medical practice, teaching, and policy. There are a growing number of textbooks, journals, and websites dedicated to EBM research, teaching, and evidence dissemination. EBM was most recently defined as a method that integrates best research evidence with clinical expertise and patient values and circumstances in the treatment of patients. There have been debates throughout the early 21st century about what counts as good research evidence between (...) EBM proponents and philosophical critics and even within the EBM community itself. Similar controversy arises about the relative worth of patient values and clinical expertise (and how these can be integrated). EBM has also evolved in ways that have come under scrutiny. Specifically, policymakers have used EBM research methodology to increase the relative importance of clinical guidelines that some clinicians have argued are tyrannical. Philosophers have addressed all of these controversies, and with very few exceptions have been critical of EBM. In addition most philosophical attention has been on the epistemic role of Randomization and evidence hierarchies, with relatively little attention being paid to the role of Diagnosis, expertise, patient values, and Systematic Reviews within EBM. In this issue of the Journal, Dundas et al. (Am J Epidemiol. 2014;180(2):197–207) apply a hitherto infrequent multilevel analytical approach: multiple membership multiple classification (MMMC) models. Specifically, by adopting a life-course approach, they use a multilevel regression with individuals cross-classified in different contexts (i.e., families, early schools, and neighborhoods) to investigate self-reported health and mental health in adulthood. They provide observational evidence suggesting the relevance of the early family environment for launching public health interventions in childhood in order to improve (...) health in adulthood. In their analyses, the authors distinguish between specific contextual measures (i.e., the association between particular contextual characteristics and individual health) and general contextual measures (i.e., the share of the total interindividual heterogeneity in health that appears at each level). By doing so, they implicitly question the traditional probabilistic risk factor epidemiology including classical “neighborhood effects” studies. In fact, those studies use simple hierarchical structures and disregard the analysis of general contextual measures. The innovative MMMC approach properly responds to the call for a multilevel eco-epidemiology against a widespread probabilistic risk factors epidemiology. The risk factors epidemiology is not only reduced to individual-level analyses, but it also embraces many current “multilevel analyses” that are exclusively focused on analyzing contextual risk factors. Two large lexicological projects for the Center for the Greek Language, Thessaloniki, were to be published in print and on the WWW, which meant that two conversions were needed: a near-database file had to be converted to fully formatted file for printing and a fully formatted file had to be converted to a database for WWW access. As it turned out, both conversions could make use of existing clues that indicated the kinds of information contained in each particular piece of (...) text, thus separating fields from each other and ordering them into a tree-like structure. This indicates that both forms of the dictionaries, print and database, stem from the same cognitive need to categorize information into a kind of information before further understanding – be this for a human reader or for a machine. The Salivaomics Knowledge Base (SKB) is designed to serve as a computational infrastructure that can permit global exploration and utilization of data and information relevant to salivaomics. SKB is created by aligning (1) the saliva biomarker discovery and validation resources at UCLA with (2) the ontology resources developed by the OBO (Open Biomedical Ontologies) Foundry, including a new Saliva Ontology (SALO). We define the Saliva Ontology (SALO; http://www.skb.ucla.edu/SALO/) as a consensus-based controlled vocabulary of terms and relations dedicated to the salivaomics (...) domain and to saliva-related diagnostics following the principles of the OBO (Open Biomedical Ontologies) Foundry. The Saliva Ontology is an ongoing exploratory initiative. The ontology will be used to facilitate salivaomics data retrieval and integration across multiple fields of research together with data analysis and data mining. The ontology will be tested through its ability to serve the annotation ('tagging') of a representative corpus of salivaomics research literature that is to be incorporated into the SKB. Background Saliva (oral fluid) is an emerging biofluid for non-invasive diagnostics used in the detection of human diseases. The need to advance saliva research is strongly emphasized by the National Institute of Dental and Craniofacial Research (NIDCR), and is included in the NIDCR's 2004- 2009 expert panel long-term research agenda [1]. The ability to monitor health status, disease onset, progression, recurrence and treatment outcome through noninvasive means is highly important to advancing health care management. Saliva is a perfect medium to be explored for personalized individual medicine including diagnostics, offering a non-invasive, easy to obtain means for detecting and monitoring diseases. Saliva testing potentially allows the patient to collect their own saliva samples at home, yielding convenience for the patient and savings in health costs, and facilitating multiple sampling. In the 1920s, David Hilbert proposed a research program with the aim of providing mathematics with a secure foundation. This was to be accomplished by first formalizing logic and mathematics in their entirety, and then showing---using only so-called finitistic principles---that these formalizations are free of contradictions. ;In the area of logic, the Hilbert school accomplished major advances both in introducing new systems of logic, and in developing central metalogical notions, such as completeness and decidability. The analysis of unpublished material presented (...) in Chapter 2 shows that a completeness proof for propositional logic was found by Hilbert and his assistant Paul Bernays already in 1917--18, and that Bernays's contribution was much greater than is commonly acknowledged. Aside from logic, the main technical contribution of Hilbert's Program are the development of formal mathematical theories and proof-theoretical investigations thereof, in particular, consistency proofs. In this respect Wilhelm Ackermann's 1924 dissertation is a milestone both in the development of the Program and in proof theory in general. Ackermann gives a consistency proof for a second-order version of primitive recursive arithmetic which, surprisingly, explicitly uses a finitistic version of transfinite induction up to www . He also gave a faulty consistency proof for a system of second-order arithmetic based on Hilbert's &egr;-substitution method. Detailed analyses of both proofs in Chapter 3 shed light on the development of finitism and proof theory in the 1920s as practiced in Hilbert's school. ;In a series of papers, Charles Parsons has attempted to map out a notion of mathematical intuition which he also brings to bear on Hilbert's finitism. According to him, mathematical intuition fails to be able to underwrite the kind of intuitive knowledge Hilbert thought was attainable by the finitist. It is argued in Chapter 4 that the extent of finitistic knowledge which intuition can provide is broader than Parsons supposes. According to another influential analysis of finitism due to W. W. Tait, finitist reasoning coincides with primitive recursive reasoning. The acceptance of non-primitive recursive methods in Ackermann's dissertation presented in Chapter 3, together with additional textual evidence presented in Chapter 4, shows that this identification is untenable as far as Hilbert's conception of finitism is concerned. Tait's conception, however, differs from Hilbert's in important respects, yet it is also open to criticisms leading to the conclusion that finitism encompasses more than just primitive recursive reasoning. Cognition is commonly taken to be computational manipulation of representations. These representations are assumed to be digital, but it is not usually specified what that means and what relevance it has for the theory. I propose a specification for being a digital state in a digital system, especially a digital computational system. The specification shows that identification of digital states requires functional directedness, either for someone or for the system of which it is a part. In the case or digital (...) representations, to be a token of a representational type, where the function of the type is to represent. T. M. Scanlon’s contractualism is a meta-ethical theory that explains moral motivation and also provides a conception of how to carry out moral deliberation. It supports non-consequentialism – the theory that both consequences and deontological considerations are morally significant in moral deliberation. Regarding the issue of punishment, non-consequentialism allows us to take account of the need for deterrence as well as principles of fairness, justice, and even desert. Moreover, Scanlonian contractualism accounts for permissibility in terms of justifiability: An act is (...) permissible if and only if it can be justified to everyone affected by it. This contractualist thesis explains why it is always impermissible to frame an innocent person, why vicarious punishment is impermissible, and why there has to be a cap on sentences. Contractualism therefore allows us to take deterrence as a goal of punishment without the excess of utilitarianism. This paper further argue that the resulting view is superior to pure retributivism. Finally, it shows why legal excuses and mitigation can be justified in terms of the notion of negative desert. The Plant Ontology (PO) (http://www.plantontology.org) (Jaiswal et al., 2005; Avraham et al., 2008) was designed to facilitate cross-database querying and to foster consistent use of plant-specific terminology in annotation. As new data are generated from the ever-expanding list of plant genome projects, the need for a consistent, cross-taxon vocabulary has grown. To meet this need, the PO is being expanded to represent all plants. This is the first ontology designed to encompass anatomical structures as well as growth and developmental stages (...) across such a broad taxonomic range. While other ontologies such as the Gene Ontology (GO) (The Gene Ontology Consortium, 2010) or Cell Type Ontology (CL) (Bard et al., 2005) cover all living organisms, they are confined to structures at the cellular level and below. The diversity of growth forms and life histories within plants presents a challenge, but also provides unique opportunities to study developmental and evolutionary homology across organisms. It contains some carefully chosen examples suitable for classroom discussion. -/- Using the word ‘counterexample’ instead of ‘counterargument’ in connection with Aristotle’s invalidity (...) proofs leads to a misinterpretation of Aristotle’s intentions. The two relations expressed by these two words are drastically different—as explained in this essay. There is however a subtle overlap: Every argument that is a counterargument for a given argument is a counterexample to the universal proposition that every argument in the same form as the given argument is valid. The word ‘counterexample’ was coined in the 1800s. The word ‘counterargument’ was given this sense in the 1960s. Saying that one argument is a counterexample for another argument is bad English—taking the word ‘counterexample’ in its Standard English sense. The word ‘counterinstance’ is an exact synonym for ‘counterexample’. Which logic books define ‘counterinstance’ or ‘counterexample’? In this paper, I intend to deny the morality and instrumentality of the behavior known as bestiality, or the use of non-human animals for sexual gratification by human beings. While to most modern peoples, this hardly even seems like it should be in question, it should be the nature of the human mind to occasionally question long-standing traditional moray in the hopes of finding solutions to problems and the disbanding of superstition. It has been proposed that the moral question, and (...) by extension the legal question, of bestiality is based on traditions long outlived and unnecessary. In an IceNews.is article written in 2008, Norwegian lawyers were growing concerned over the prevalence of animal brothels in Denmark and the precedent it set for Norway [http://www.icenews.is, 2008]. The article, when coupled with the 2001 article title “Heavy Petting” by prominent Utilitarian philosopher, Peter Singer, proves that the issue of bestiality is no longer the purview of jokes and psychological discussions. I will argue against bestiality as a socially acceptable practice based on five standard premises. The standard premises I will present will contain notes in regard to: instrumentality; consent; disease transmission; deviance; and morality. There is significant work available on the harm done to the beast, so aside from brief summary; the question of the good of the beast is not in the focus. I will also ignore any religious concerns, either surrounding morality or freedom of practice. Instead, these arguments are in support of the moral identity of the individual and of society as a whole. (shrink)

The Plant Ontology (PO; http://www.plantontology.org/) is a publicly-available, collaborative effort to develop and maintain a controlled, structured vocabulary (“ontology”) of terms to describe plant anatomy, morphology and the stages of plant development. The goals of the PO are to link (annotate) gene expression and phenotype data to plant structures and stages of plant development, using the data model adopted by the Gene Ontology. From its original design covering only rice, maize and Arabidopsis, the scope of the PO has been expanded (...) to include all green plants. The PO was the first multi-species anatomy ontology developed for the annotation of genes and phenotypes. Also, to our knowledge, it was one of the first biological ontologies that provides translations (via synonyms) in non-English languages such as Japanese and Spanish. There are about 2.2 million annotations linking PO terms to over 110,000 unique data objects representing genes or gene models, proteins, RNAs, germplasm and Quantitative Traits Loci (QTLs) from 22 plant species. In this paper, we focus on the plant anatomical entity branch of the PO, describing the organizing principles, resources available to users, and examples of how the PO is integrated into other plant genomics databases and web portals. We also provide two examples of comparative analyses, demonstrating how the ontology structure and PO-annotated data can be used to discover the patterns of expression of the LEAFY (LFY) and terpene synthase (TPS) gene homologs. In this paper, I ask whether mishpat ivri (Jewish Law) is appropriately conceived as a “legal system”. I review Menachem Elon’s use of a “Sources” Theory of Law (based on Salmond) in his account of Mishpat Ivri; the status of religious law from the viewpoint of jurisprudence itself (Bentham, Austin and Kelsen); then the use of sources (and the approach to “dogmatic error”) by halakhic authorities in discussing the problems of the agunah (“chained wife”), which I suggest points to a (...) theory more radical than the “sources” theory of law, one more akin to the ultimate phase of the thought of Kelsen (the “non-logical” Kelsen) or indeed to some form of Legal Realism (with which that phase of Kelsen’s thought has indeed been compared)? I discuss the fatal illness and the death of Descartes, arguing that Descartes was very probably the victim of arsenical poisoning. The suspected murderer is a French priest, François Viogué, living with Descartes in 1650 at the French (...) embassy in Stockholm who may have seen in Descartes an obstacle to the hoped for conversion of queen Christina of Sweden. As against Carraud/Verdon I stress the medical facts, in particular the fact that Descartes himself seems to have suspected poisoning, since he asked for an emetic shortly before his death. (shrink)

Nelson's Proof of the Impossibility of the Theory of Knowledge -/- In addressing the possibility of a theory of knowledge, Leonard Nelson noted the contradiction of an epistemological criterion that one would require in order to differentiate between valid and invalid knowledge. Nelson concluded that the inconsistency of such a criterion proves the impossibility of the theory of knowledge. -/- Had the epistemological criterion had a perception, then it would presume to adjudicate on its own truth (thus epistemological circular argument). (...) However, if one were to assume that the criterion is not knowledge, one would then have to justify how this is a criterion for truth - yet this would only be possible when it may be considered as an object of knowledge. One would equally have had to predetermine the criterion in order to determine the truth of this knowledge, thereby providing another circular argument. Ostensibly, every criterion of truth fails at its very own test since it cannot guarantee its own truth, just as Munchausen, contrary to his assertion, could not draw himself out of the swamp by tugging on a tuft of his own hair. -/- Nelson proposed a solution of the epistemological problem (the question of the differentiation between valid and invalid knowledge), that based on Jakob Friedrich Fries' differentiation between proof and deduction. Proof, according to Nelson (in reference to Fries), can be defined as derivation of truth from one statement from another statement. Thus, from the truth in the statement that "all men are mortal", one is then able to say that "Socrates is a man" and thence extrapolate from the truth of the statement that "Socrates is mortal." If knowledge were to be considered somewhat judgmental (in a statement), then an attempt at proof (i.e. recourse to previous judgments) would inevitably lead to an infinite regression in justification, since each judgment would necessitate a further justification from another judgment. Every attempt to prove an epistemological criterion is thus also confronted by this regression in justification. -/- Nelson's attempt at a solution rests on the assumption of the existence of an immediate knowledge as a justification of the truth (mediate) of knowledge. Nelson considers immediate knowledge to be non-judgmental knowledge. These include intuitions (e. g. seeing-the-red-roof) and also philosophical knowledge that pre-exists in his opinion before a judgmental reflexion (immediate) in our reason (e. g. the principle of causality). -/- Proof of the truth of mediate knowledge can be effected by showing its compliance with attendant immediate knowledge (rational truth = correspondence of mediate knowledge with their immediate knowledge). Nelson considered this as a resolution of the circular epistemological argument. In regard to philosophical knowledge, Nelson sees these as subject to deduction and not proof. The idea behind this special theme journal issue was to continue the work we have started with the INBIOSA initiative (www.inbiosa.eu) and our small inter-disciplinary scientific community. The result of this EU funded project was a white paper (Simeonov et al., 2012a) defining a new direction for future research in theoretical biology we called Integral Biomathics and a volume (Simeonov et al., 2012b) with contributions from two workshops and our first international conference in this field in 2011. The initial impulse (...) for this effort was given a year earlier by a publication of one of the guest editors of this issue (Simeonov, 2010) in this journal. This time we wish to provide a broader forum and more space to elaborate in detail some of the most interesting concepts we have encountered in our discussions, as well as to invite some new contributions of particular interest in the field. Another goal we had in mind was to collect and review as many provocative perspectives as possible on the same key topic we are interested before making a decision to follow a more focused notion that would lead to a funded research program. Therefore we welcomed the generous suggestion of Professor Denis Noble, FRS, who is also editor of this journal to prepare a special theme issue entitled: “Can biology create a profoundly new mathematics and computation?” It has taken a while to invite and collect the contributions. Most of them had a couple of revision cycles and adjustments after having been thoroughly discussed with colleagues, incl. the editors of this issue. We think that the result we have obtained at the end is a satisfactory one, since we succeeded to integrate a diversity of original, but sometimes controversial and mutually excluding concepts organized within chapters of a self-contained volume. The task of compiling all this was not easy at all. Despite our efforts to position the articles of different authors and themes in a way allowing their easy comprehension and relation to each other within the individual chapters, some of them still require a sort of introduction to dissolve possible ambiguities. This is what we are going to do in the following few paragraphs with the hope that the reader (and some of the authors) would excuse our failures. (shrink)

This book is the result of Searle's stay in the Munster University Philosophy Dept in 2009 and all the papers except his introductory one and his final response are from persons associated with Munster. However all the papers were written or revised later and so are one of the most up to date looks at his views available as of mid 2013. S has in my view made more fundamental contributions to higher order descriptive psychology (philosophy) than anyone since Wittgenstein (...) and has been writing world class material for over 50 years. He is also (like W before him) regarded as the best standup philosopher alive and has taught and lectured worldwide. He is also one of the clearest and most careful writers in the field so one would think that every philosopher writing an article on his work would have an up to date and accurate understanding of his ideas. Unfortunately this book shows that this is far from true. All the 11 articles make major mistakes regarding his views and regarding what he (and I) would regard as an accurate description of behavior. -/- Searle's obliviousness (which he shares with most philosophers) to the modern two systems framework and to the full implications of W’s “radical” epistemology as stated most dramatically in his last work ‘On Certainty’, is most unfortunate (as I have noted in many reviews). It was Wittgenstein who did the first and best job of describing the two systems (though nobody else has noticed) and OC represents a major event in intellectual history. Not only is Searle unaware of the fact that his framework is a straightforward continuation of W, but everyone else is too, which accounts for the lack of any significant reference to W in this book. As usual one also notes no apparent acquaintance with Evolutionary Psychology, which can enlighten all discussions of behavior by providing the real ultimate evolutionary and biological explanations rather than the superficial proximate cultural ones. -/- However, his comment on p212 is right on the money—the ultimate explanation (or as W insists the description) can only be a naturalized one which describes how mind, will, self, intention work and cannot meaningfully eliminate them as ‘real’ phenomena. Recall Searle’s famous review of Dennett’s ‘Conscious Explained’ entitled “Consciousness explained away”. And this makes it all the more bizarre that Searle should repeatedly state that we don’t know for sure if we have free will and that we have to ‘postulate’ a self (p218-219). As he notes “The neuro-biological processes and the mental phenomena are the same event, described at different levels” and “How can conscious intentions cause bodily movement?…How can the hammer move the nail in virtue of being solid? …If you analyze what solidity is causally…if you analyze what intention-in-action is causally, you see analogously there is no philosophical problem left over.” -/- Also I would state “The heart of my argument is that our linguistic practices, as commonly understood, presuppose a reality that exists independently of our representations.” (p223) as “Our life shows a world that does not depend on our existence and cannot be intelligibly challenged.” This book is valuable principally as a recent synopsis of the work of one the greatest philosophers of recent times. But there is also value in analyzing his responses to the many basic confusions manifested in the articles by others. Since the second half of the XXth century, researchers in cybernetics and AI, neural nets and connectionism, Artificial Life and new robotics have endeavoured to build different machines that could simulate functions of living organisms, such as adaptation and development, problem solving and learning. In this book these research programs are discussed, particularly as regard the epistemological issues of the behaviour modelling. Over the last two centuries, the relationship between philosophy and science has completely broken down, so the question we are confronted with is: How can we develop a new philosophy, which will influence science decisively? The physicists of the last century rejected their contemporary philosophy. They considered that “philosophy today is dead” (Hawking and Mlodinow 2010). However, we believe that the great scientific problems are always philosophical, and only philosophical problems. Therefore, these problems can be solved only by philosophers and (...) scientists who operate at the greatest level of thinking: that of the “paradigm of thinking”. In fact, these great scientific problems can usually be solved by changing the “paradigm of thinking” for scientists. This book furnished more applications of the “epistemologically different worlds” (that replaced the “world”/”universe” – in their previous books (2008, 2010, 2011, etc.), the authors indicated that the notion of the world/universe is wrong). Following Aristotle’s “Prime Mover” (or the “Unmoved Mover”), we stop the regress ad infinitum by discovering the first EW, the EW0 (the Hypernothing). Even if one EW does not exist for any EDW, the Hypernothing was the first EW and all other EDWs correspond to the EW0. Chapter 2 is about the “Hypernothing”. Materialism, reductionism, behaviorism, functionalism, dynamic systems theory and computationalism are popular views, but they were shown by Wittgenstein to be incoherent. The study of behavior encompasses all of human life but behavior is largely automatic and unconscious and even the conscious part, mostly expressed in language (which Wittgenstein equates with the mind), is not perspicuous, so it is critical to have a framework which Searle calls the Logical Structure of Rationality (LSR) and I call the Descriptive Psychology of Higher Order (...) Thought (DPHOT). Before commenting on the book, I offer comments on Wittgenstein and Searle and the logical structure of rationality. The essays here are mostly already published during the last decade (though some have been updated), along with one unpublished item, and nothing here will come as a surprise to those who have kept up with his work. Like W, he is regarded as the best standup philosopher of his time and his written work is solid as a rock and groundbreaking throughout. (...) However his failure to take the later W seriously enough leads to some mistakes and confusions. Just a few examples: on p7 he twice notes that our certainty about basic facts is due to the overwhelming weight of reason supporting our claims, but W showed definitively in ‘On Certainty’ that there is no possibility of doubting the true-only axiomatic structure of our System 1 perceptions, memories and thoughts, since it is itself the basis for judgment and cannot itself be judged. In the first sentence on p8 he tells us that certainty is revisable, but this kind of ‘certainty’, which we might call Certainty2, is the result of extending our axiomatic and nonrevisable certainty (Certainty1) via experience and is utterly different as it is propositional (true or false). This is of course a classic example of the “battle against the bewitchment of our intelligence by language” which W demonstrated over and over again. One word- two (or many) distinct uses. -/- His last chapter “The Unity of the Proposition” (previously unpublished) would also benefit greatly from reading W’s “On Certainty” or DMS’s two books on OC (see my reviews) as they make clear the difference between true only sentences describing S1 and true or false propositions describing S2. This strikes me as a far superior approach to S’s taking S1 perceptions as propositional since they only become T or F after one begins thinking about them in S2. However, his point that propositions permit statements of actual or potential truth and falsity, of past and future and fantasy, and thus provide a huge advance over pre or protolinguistic society, is cogent. As he states it “A proposition is anything at all that can determine a condition of satisfaction…and a condition of satisfaction… is that such and such is the case.” Or, one needs to add, that might be or might have been or might be imagined to be the case. -/- Overall, PNC is a good summary of the many substantial advances over Wittgenstein resulting from S’s half century of work, but in my view, W still is unequaled once you grasp what he is saying. Ideally they should be read together: Searle for the clear coherent prose and generalizations, illustrated with W’s perspicacious examples and brilliant aphorisms.
