The Protein Ontology (PRO) provides a formal, logically-based classification of specific protein classes including structured representations of protein isoforms, variants and modified forms. Initially focused on proteins found in human, mouse and Escherichia coli, PRO now includes representations of protein complexes. The PRO Consortium works in concert with the developers of other biomedical ontologies and protein knowledge bases to provide the ability to formally organize and integrate representations of precise protein forms so as to enhance accessibility to results of protein (...)

Biomedical ontologies are emerging as critical tools in genomic and proteomic research where complex data in disparate resources need to be integrated. A number of ontologies exist that describe the properties that can be attributed to proteins; for example, protein functions are described by Gene Ontology, while human diseases are described by Disease Ontology. There is, however, a gap in the current set of ontologies—one that describes the protein entities themselves and their relationships. We have designed a PRotein Ontology (PRO) (...)

Recent increases in the volume and diversity of life science data and information and an increasing emphasis on data sharing and interoperability have resulted in the creation of a large number of biological ontologies, including the Cell Ontology (CL), designed to provide a standardized representation of cell types for data annotation. Ontologies have been shown to have significant benefits for computational analyses of large data sets and for automated reasoning applications, leading to organized attempts to improve the structure and formal (...)

The Protein Ontology (PRO) web resource provides an integrative framework for protein-centric exploration and enables specific and precise annotation of proteins and protein complexes based on PRO. Functionalities include: browsing, searching and retrieving, terms, displaying selected terms in OBO or OWL format, and supporting URIs. In addition, the PRO website offers multiple ways for the user to request, submit, or modify terms and/or annotation. We will demonstrate the use of these tools for protein research and annotation.

The Protein Ontology (PRO; http://purl.obolibrary.org/obo/pr) formally defines and describes taxon-specific and taxon-neutral protein-related entities in three major areas: proteins related by evolution; proteins produced from a given gene; and protein-containing complexes. PRO thus serves as a tool for referencing protein entities at any level of specificity. To enhance this ability, and to facilitate the comparison of such entities described in different resources, we developed a standardized representation of proteoforms using UniProtKB as a sequence reference and PSI-MOD as a post-translational modification (...)

The Protein Ontology (PRO) provides terms for and supports annotation of species-specific protein complexes in an ontology framework that relates them both to their components and to species-independent families of complexes. Comprehensive curation of experimentally known forms and annotations thereof is expected to expose discrepancies, differences, and gaps in our knowledge. We have annotated the early events of innate immune signaling mediated by Toll-Like Receptor 3 and 4 complexes in human, mouse, and chicken. The resulting ontology and annotation data set (...)

Representing species-specific proteins and protein complexes in ontologies that are both human and machine-readable facilitates the retrieval, analysis, and interpretation of genome-scale data sets. Although existing protin-centric informatics resources provide the biomedical research community with well-curated compendia of protein sequence and structure, these resources lack formal ontological representations of the relationships among the proteins themselves. The Protein Ontology (PRO) Consortium is filling this informatics resource gap by developing ontological representations and relationships among proteins and their variants and modified forms. The Protein Ontology (PRO) is designed as a formal and principled Open Biomedical Ontologies (OBO) Foundry ontology for proteins. The components of PRO extend from a classification of proteins on the basis of evolutionary relationships at the homeomorphic level to the representation of the multiple protein forms of a gene, including those resulting from alternative splicing, cleavage and/or posttranslational modifications. Focusing specifically on the TGF-beta signaling proteins, we describe the building, curation, usage and dissemination of PRO. PRO provides a framework (...)

The Cell Ontology (CL) is designed to provide a standardized representation of cell types for data annotation. Currently, the CL employs multiple is_a relations, defining cell types in terms of histological, functional, and lineage properties, and the majority of definitions are written with sufficient generality to hold across multiple species. This approach limits the CL’s utility for cross-species data integration. To address this problem, we developed a method for the ontological representation of cells and applied this method to develop a (...)

The Protein Ontology (PRO; http://proconsortium.org) formally defines protein entities and explicitly represents their major forms and interrelations. Protein entities represented in PRO corresponding to single amino acid chains are categorized by level of specificity into family, gene, sequence and modification metaclasses, and there is a separate metaclass for protein complexes. All metaclasses also have organism-specific derivatives. PRO complements established sequence databases such as UniProtKB, and interoperates with other biomedical and biological ontologies such as the Gene Ontology (GO). PRO relates to (...)

There is a need for an ontology that can support effective merging of pathological image data with associated clinical and demographic data. To foster organized, cross-disciplinary, information-driven collaborations in the pathological imaging field, we propose to develop an ontology to represent imaging data and methods used in pathological imaging and analysis, and call it Quantitative Histopathological Imaging Ontology – QHIO. A startling amount of intelligent activity can be controlled without reasoning or thought. By tuning the perceptual system to task relevant properties a creature can cope with relatively sophisticated environments without concepts. There is a limit, however, to how far a creature without concepts can go. Rod Brooks, like many ecologically oriented scientists, argues that the vast majority of intelligent behaviour is concept-free. To evaluate this position I consider what special benefits accrue to concept-using creatures. Concepts are either necessary for (...)

More exactly, we intend to show that some hypothetico-disjunctive inferences (i.e. the complex constructive dilemma, the complex destructive dilemma, the simple constructive dilemma, the simple destructive dilemma) and two hypothetico-categorical inferences (namely modus ponendo-ponens and modus tollendo-tollens) particularize two more abstract inferential structures: the constructive n-lemma and the destructive nlemma.

There is unquestionably a plethora of details and mysteries regarding the mind and the body. However, with the advent of psychopharmacology (the study of how psychedelics inform or alter brain states) there are more issues at hand. Do psychedelics allow us to access deeper areas of our consciousness? Are we having a spiritual experience under the influence of psychedelics? Dr. Rick Strassman does not want to continue asking these rather conspiratorial-like questions. Instead, Dr. Strassman believes that there is one special, (...)

Philosophy’s Artful Conversation draws on Gilles Deleuze, Stanley Cavell, and the later writing by Ludwig Wittgenstein to defend a “philosophy of the humanities.” Both because film studies is historically a site of contention and theoretical upheaval and because Rodowick accepts Cavell’s idea that (at least in the American context) film is philosophy made ordinary, bringing philosophical questions of skepticism and perfectionism into filmgoers’ lives inescapably, it makes sense to build this vision for the humanities out of writing on film. The aim of this paper is to focus on Arne Nass’s phenomenological method and some of its anthropological and cosmological implications. Nass’s Ecology, Community and Lifestyle, in fact, can be fruitfully read as an example of phenomenological inquiry, in which the notion of “spontaneous experience” plays a fundamental role. This method leads Nass to develop a “relational ontology,” in which the “ecological self” is seen as a “relational junction within the total field.” In addition, I show how Tymieniecka’s philosophical thought (...)

Let f(1)=2, f(2)=4, and let f(n+1)=f(n)! for every integer n≥2. Edmund Landau's conjecture states that the set P(n^2+1) of primes of the form n^2+1 is infinite. Landau's conjecture implies the following unproven statement Φ: card(P(n^2+1))<ω ⇒ P(n^2+1)⊆[2,f(7)]. Let B denote the system of equations {x_i!=x_k: i,k∈{1,...,9}}∪ {x_i⋅x_j=x_k: i,j,k∈{1,...,9}}. In this paper, we develop a mathematical model of awareness based on the idea of plurality. Instead of positing a singular principle, telos, or essence as noumenon, we model it as plurality accessible through multiple forms of awareness (“n-awareness”). In contrast to many other approaches, our model is committed to pluralist thinking. The noumenon is plural, and reality is neither reducible nor irreducible. Nothing dies out in meaning making. We begin by mathematizing the concept of awareness by appealing to the (...)

At a 2011 meeting of the Society of Christian Philosophers, N. T. Wright offered four reasons for rejecting the existence of soul. This was surprising, as many Christian philosophers had previously taken Wright's defense of a disembodied intermediate state as a defense of a substance dualist view of the soul. In this paper, I offer responses to each of Wright's objections, demonstrating that Wright's arguments fail to undermine substance dualism. In so doing, I expose how popular arguments against dualism fail, (...)

Then, the details of Mach's phenomenalist arguments which recognize only sensations as real are revealed. Phenomenalist thought is not compatible with the idea of realism, which evaluates unobservable entities such as atom, molecule and quark as mind-independent things.

Eser, yazarın 2008 yılında tamamlamış olduğu “Kur’an’ın Tasdik Ettiği Tevrat’taki Konular” isimli doktora tezinin 2011 yılında “Tevrat’ın Kur’an’a Arzı-Kur’an’ın Tevrat’ta Tasdik Ettiği Konular” ismiyle basılmasıyla yayın hayatına kazandırılmıştır. Bu çalışmanın alandaki diğer eserlerden farkı Kur’an’ın Tevrat’ı tasdik edici (...)

    Život a Dílo A. N. Whiteheada.Michal Andrle - 2010 - Teorie Vědy / Theory of Science 32 (2):187-225.

Carl R. Rogers, the founder of client-centered therapy, contributed to the development of self-reliant learning in education. He applied such concepts of client-centered therapy as realness, prizing, acceptance, trust, and empathy to educational area, and called attention the importance of the authentic relationship between teacher and student with such books as Freedom to Learn, Becoming A Person, and A Way of Being. Besides, he also focused on teachers‟ attitudes in classrooms in his works. His views still continue to influence the (...)

Abstract: In the present work we have made a critical review of the philosophical propo sal of Norwood R. Hanson with the aim of exposing the limits of its theoretical approach on the problem of interpretation in science. The first part of this work exposes the hansonian project, looking for evidence of his contributions to the philosophy of science and scientific thinking. In the following two sections we present a critique to his philosophical proposal. We present two exercises of philosophical (...)

N.T. Wright has offered Christian philosophers a proposal where it is apparently possible to hold the belief in the intermediate state-resurrection of the body and an ontological holism in the same sense at the same time. I argue that this not only creates a basic contradiction in Wright’s ontological paradigm, but also it is not a coherent and tenable proposal despite the fact one might eventually find a potential solution to such a quandary.
